** Throughout ''Blossoming Trail'' and ''Knight of the Orange Lily'', the denizens were running away in fear as the Apex came in and murdered them. Now the denizens are getting read to chase ''them'' as payback.

* AdultFear: Grace's parents learn that their daughter has appeared after being missing for eight years...[[spoiler: Only to find out she's dead.]] And the worst part is that they're mostly responsible for it.

* HistoryRepeats: Discussed. When Ikuo is calling Goh, he doesn't want Goh to repeat Chloe's mistakes of shutting herself away from her father. Goh states that he won't; he just doesn't want to talk to them upon revealing how Ikuo was a foolish father who cared more about "the future" and his work than spending time with Goh or getting him some ''much'' needed lessons on having a life outside of Mew.

** Amelia deciding along with the rest of the group to save the Apex from the Cage of Flauros was a noble thing, but it gets soured here when it's revealed [[spoiler: she was just trying to keep them alive for as long as possible to have a scapegoat to use to avoid confronting all the damage ''she'' did to the Train.]]

* AdaptationExpansion: The prologue reveals that while communication does work on the Train, denizens are unable to talk to the other worlds as proven when Lexi's attempt turned out badly. When Chloe talks to Goh via the screen, she's unable to clearly see Atticus sitting on Goh's lap.

* AdultFear: Grace's parents learn that their daughter has appeared after being missing for eight years...[[spoiler: Only to find out she's dead.]] And the worst part is that they're mostly responsible for it for their neglect and never showing any love for her.

** Lexi: The Apex are done, and so is Chloe, his two motivations to venture the Train. Now he has to deal with the fact that Chloe is gone and he has to be partnered with the ChildhoodFriend who left Chloe behind. He also is still bitter at what Grace and Simon did in the first place and that they didn't even ''care'' about their actions nor apologized for them.

* ArmorPiercingSlap: In his anger at Goh's disappearance, Ikuo gives one to Chloe. He later regrets this action seeing it isn't exactly ''her'' fault for Goh's decisions that led to his entrance into the Train.

** Has little to no role in ''Blossoming Trail'' compared to her daughter and son-in-law, but in ''Voyage of Wisteria'' Tomie [[spoiler:becomes the caretaker to Mew.]]

* DoubleStandard:
** A minor, but notable one. When Tomie suggests Goh to try have fun on the Train, Amelia, who's concerned for his worsening mental state, scoffs at the idea, when ''Chloe'' not only got to have some fun, but it was beneficial to help her get her number down.
** During their argument, Lexi states that Goh's pain is nowhere near the same level as Chloe, believing she was the one more hurt between the two of them. Lexi, you do realize you're talking to a guy who got sent to a suicide ward, right?
** Paul London doesn't have any qualms on the Apex being dragged to the Hazbin Car because of their crimes...but London, didn't you also murder people with your own bare hands back in your world?
* DramaticIrony:
** Goh believes that knowing the identities of White Gestalt outside of Gladion -- as they are given nicknames like "The Ghost", "The Mad Hatter" and "The White Rabbit" -- isn't going to be beneficial to him in the long run. But those who were reading ''Knight of the Orange Lily'' will recall that The White Rabbit is ''Tokio Chisou'', his friend who was searching for Celebi. The next car even confirms it.
** In ''Blossoming Trail'' one of Goh's major flaws is his inability to listen to anyone. One [[BreaktheCutie Break the Cutie]] and a ticket on the Train later, the first steps to his recovery come from his Train companion, Warbler, who gives him what he really needs at the time: someone to listen to ''him'' and his own feelings without immediately telling him he's wrong.
** After the WhamLine at the end of The Comm-Switch Car, everything about the train-side of the chapter The Comm-Switch Car is seen in this light.
*** Lexi vows to hurt Grace for everything she did to him if he ever sees her again. Turns out he ''has'', as [[spoiler: Grace is now Warbler. And he won't be able to cut her arm and see it bleed cause Warbler doesn't have arms.]]
*** Warbler questions what happened to the rabbits who had a date in the Music Car...if only she remembered that, as Grace, she killed Utahoshi and sent Kisaragi into a mad spiral to destroy the Apex by any means necessary.
*** Warbler mentions how Goh is a "ten-year-old kid fresh into the big world screwing up royally". [[spoiler: Given who she used to be...]]
*** Lexi always makes a point to say how Grace was nothing but a vicious corrupter who didn't care about others, [[spoiler: but as Warbler, she's much more beneficial and empathetic to Goh than ''Lexi'' is.]]

* ForWantOfANail:
** Had Sobble not followed Goh back to the malasada shop, [[spoiler:Ogami would've been able to kill him right there and then.]]
** In the second half of the Return to Corginia chapter, Chloe takes a walk around the campsite to calm her nerves. Had she not done so, no one would've noticed the fire in the forest and it could've culminated with the deaths of a dozen children.
** In the Deep Jungle Car, Hazel ponders what her life would have been if Grace and Simon never entered it.
** Had Kurune or Ikuo paid more attention to their son or went to parent teacher conferences or the school ''contacted them'', they would've known about Goh's depression and get him into some therapy. Moreover, if either of them just told Goh that they were financially secure this entire time or didn't work so hard for "the future", they could've been able to be a family and give Goh the social skills that could've prevented Chloe from going on the train.
** Trip points that out that if Hazel wasn't initially seen as a human, Grace would've killed her.
** Shirley being taken by the train meant she survived her canonical death and got a happy ending with Lelouch as a result. She also never had to deal with Mao.
** Grace's parents blamed themselves that if they just ''let'' Grace take her punishment instead of berating the mall cop, or at least even showed her some love and concern like a ''good'' parent did, she wouldn't have vanished.
** As noted below in TakeThat, Leo Akaba was taken by the Train and later killed by Ogami ''before'' he went to Academia, completely derailing the plot of his home series.

* {{Irony}}:
** Despite Parker being the one with psychic powers, Chloe repeatedly anticipates what sort of arguments he's going to make in his own defense and cuts him off before he gets a chance to say anything.
** Akemi muses that for a girl who was once bullied at school and picked on for being weird and different, after her return Chloe became the gossip amongst former students of Vermillion International School with people wondering what she did to get blue hair and a pipe.
** Dahlia, the smug liar who makes everyone fall for her looks, is the one who is terrified when "Maya" has a pistol pointed at her, which Jane reveals was never loaded.
** Chloe can't help but note that she's going to the Alola region, the same region where Ash is the champion and what started her trip onto the Train in the first place.
** Tokio finds it amusing that for all of Gladion noting how knight quests are horrible, his house is essentially a castle.

* PoorCommunicationKills:
** In the immediate aftermath, Ikuo demands to know why Chloe didn't tell Delia the details about Hop's train picking him up alongside Wooloo. Kurune counters that Delia has not been keen on listening to Chloe in the few days she's returned.
** Ikuo also shoots himself in the foot when he tells Goh that not only did he and Kurune just learned that something was wrong with Goh, but also that they never had to work that much since they had investments to keep them apart for years. This means that Goh could have had many times to learn how to actually live in society and not act like the insensitive fool that caused Chloe to run away from home.

* TakeThat:
** The author notes for "The Clay Car" states that she wants all three stories -- this one, ''Blossoming Trail'' and ''Knight of the Orange Lily'' to be connected, not like the ''Mummy'' trilogy that has two Egyptian-based films and then the third one is Chinese for no particular reason.
** One of Ogami's victims was [[Anime/YuGiOhArcV Leo Akaba]] who was despised for the atrocities he went through and the fact that [[KarmaHoudini he got away without a single punishment.]] The author even notes this is pre-Academia Leo.

** Mad Ben was referenced once in Blossoming Trail as someone that the Apex couldn't defeat. In Voyage of Wisteria, he's off to hunt down the Apex and get revenge on Paul London.

* CentralTheme: AndThenWhat: The theme of many of the characters.
** Chloe has finished her destiny to stop the Apex and has returned home, but she's in a world where everything changed because of her actions and she has to rebuild herself while trying to move on from her friends on the Infinity Train.
** Lexi: The Apex are done, and so is Chloe, his two motivations to venture the Train. Now he has to deal with the fact that Chloe is gone and he has to be partnered with the ChildhoodFriend who left Chloe behind. * ColdTurkeysAreEverywhere: As if the world couldn't yank Goh's chain any further, the first Car he enters has denizens celebrating Chloe like a hero, further spitting on his face how she was so much better she was and how he wasn't a good friend. And then the Red Lotus Quarto arrive...

** Yuna was referenced in Knight of the Orange Lily, who helped Lampetia to take care of Specter in the Living Lightning Car.

* ContrivedCoincidence: It must be a funny joke that Warbler, Goh's denizen partner, [[spoiler:Was once the leader of the Apex.]]

* DidntThinkThisThrough: The adults in Pallet Town all agreed with Carl to knock Ash off his pedestal...they didn't realize until way too late that this involved setting a forest fire that could have killed a dozen children if Chloe didn't see it in time.

** Speaking of which, in Azada, Lexi states that he still is mad at Grace and will give him a piece of his mind if they ever see each other again. Then it's revealed that [[spoiler:he wouldn't have to look to far; Grace was reincarnated as Warbler, Goh's denizen partner.]]
** In the Comm-Switch Car, Warbler is given a voice and comments that Goh is a "ten year old in the big world who messed up royally". [[spoiler:That is absolutely the pot calling the kettle black considering what you did as Grace Monroe at that age...]]
** After the WhamLine, everything about the train-side of the chapter The Comm-Switch Car is seen in this light.
*** Lexi vows to hurt Grace for everything she did to him if he ever sees her again. Turns out he ''has'', as Grace is now Warbler. And he won't be able to cut her arm and see it bleed cause Warbler doesn't have arms.

* DeconstructionFic:
** Chloe questions her role in the Institute if she's not going on research assignments or actually doing ''anything'' involving Pokémon with the only "excuse" her father gives her is that she's "not ready"...when it has been shown in the anime that he never gives her anything to do for ''31 episodes''.
** FreeRangeChildren is also deconstructed: just because Chloe runs off on her own ''doesn't'' mean she can handle Pokémon on her own, and since she runs off without catching anybody's attention, she's totally messed up when she's found.
** The Spearow incident shows what happens when LoveMakesYouDumb, and you depend on the PowerOfTrust: After being treated somewhat nicely by Specter, Chloe gains a crush on him, and decides to put her trust on him. So, when he gives her a Trainer starter kit and convinces her to go catch a Pokémon, Chloe blindly trusts him... while either unaware or ignorant about the fact she doesn't have a Pokémon or other way to defend herself. As such, the Spearow incident happens, and when Chloe tries to call Specter for help, he fails to show up.[[note]]This is later explained as not because he left her high and dry, but because he can only appear through reflective surfaces, the closest being a river, and he was unable to reach her in time.[[/note]]
** CrazyPrepared is deconstructed by quite simply making it clear [[ExactWords being ''Crazy'' prepared isn't the same as ''Completely'' prepared]]: the kit Specter gifts Chloe is nice and all, but it means ''jack'' against Pokémon who are highly violent and territorial.

** Apart from the inherent danger of starting a fire in a forest nearby sleeping campers, Annie and Carl's attempted frame-up is pathetically mismanaged to the point of comedy.
