* BuiltWithLego: The Toy Brick Car is essentially The LEGO Car in all but name with references to ''WesternAnimation/TheLEGOMovie'' sprinkled about.
* CallForward: Due to being a prequel.

** Ash hopes that he never gets another Greenfield incident.
** The constant remarks on someone using a donut holer as a weapon.

** The Prologue notes how Gladion could have prevented a lot of heartache if he'd simply ''told'' his mother about what happened with Faba rather than assuming she already knew, or talked to his sister, or trusted ''anyone else'' with the news, like Professor Burnet or Wicke.

** As the Author's Notes point out, the anime presented Gladion as a hero that boldly called Lusamine out for her ignorance, while glossing over the little detail that Gladion withheld vital information. The part he played in their family's tragedy was never called out, treating his quest for strength as noble self-sacrifice, never mind the impact it had upon others. Least of all Lillie, the one he was supposedly doing this all for.

* PoorCommunicationKills:

** When Lillie talks about Gladion abandoned her to Dulse and left her with her trauma, Dulse questions why Lillie kept it bottled up and never told Lusamine. After all, what was preventing ''her'' from talking to her mother?

*** Moreover, the situation with [[spoiler:Dark Easter]] would never had happened if Specter took a few seconds to calm down and let them talk things through. Specter himself is ashamed at his actions when he learns the truth.

* WhatTheHellHero: Lillie calls out on Gladion basically walking out on her when she needed him the most, stating that he could've prevented a lot of tragedy if he actually told someone about Faba's schemes years ago. Dulse then brings up why ''she'' didn't do the same with her mother.

** The scene of Gladion being thrown into a casket by London in the 400 Rabbits Car is then cut to Dulse acting HotBlooded during Ilima's Ping-Pong match.

* UncannyValley: [[invoked]] The residents of the Pearl Gates Car move like marionettes, with smooth, glossy faces and bodies and elongated limbs. Gladion compares it to a living art exhibit.
** [[invoked]] Gladion is utterly unnerved by the rabbit denizens of the 400 Rabbits Car due to their eyes looking so distant like puppets.

* AdultFear:
** A five-year-old Mallow and her Bounsweet ran away from the hospital after stating that she hated her mother for apologizing on how she got sick (this being the last time she ever saw or spoke to her mother), got sucked onto the Train, and didn't arrive back home for three months, worrying her father and older brother even more than having to see Mallow's mother already passing away.
** Gladion is on the Train and no one except Mallow and perhaps Lusamine even shows any concern about what he might be going through and they won't even know or care about his situation for a few more months. Lillie herself does not give a flying feather if her brother was gone forever.
** Robbie Jewell's fears mirrors that of Tulip Olsen: his parents were divorcing and he hated it and believes that getting something on the Train will magically fix everything.
** Tokio had gone missing for two years and Mallow is horrified to learn that this was all caused by guilt for failing to keep a promise with a friend. And that's not going into what he went through on the Train.
