* ForWantOfANail: Instead of simply going back to playing his games back as revealed in a flashback in "Rules of Engagement", Ben found out what happened from Gwen, pretty obviously [[MyGodWhatHaveIDone horrified at his actions]]. As such, he is able to repair the relationship between him and Julie, and as such, the two are an OfficialCouple in the story instead of Ben getting paired with Kai.

** New Aliens
*** Decagon Vreedle - The Omnitrix's sample of a [[CaptainObvious Vreedle]], and a form Ben is shocked to discover he has.
*** Sandbox - The Omnitrix's sample of a Sunasapien from the planet Gaaharko. A [[SentientSands sand-based]] life form, he is a capable manipulator of [[SandBlaster sand]] and can [[ElementalShapeshifter morph his sandy body]] in various ways, such as an ArmCannon.

** Dialga being voiced by Creator/GaryOldman references the [[spoiler: fate of Ignitus from ''VideoGame/TheLegendOfSpyro'' series, becoming the new Chronicler and recording the events of time]] The author also states that Palkia, similarly, would be voiced by Creator/JeffreyWright, in reference to his role as Uatu the Watcher in ''WesternAnimation/WhatIf2021''.

** Dialga being voiced by Creator/GaryOldman references the [[spoiler: fate of Ignitus from ''VideoGame/TheLegendOfSpyro'' series, becoming the new Chronicler and recording the events of time]].

** Fistrick robbing a jewelry store for Taydenite is one to Roman Torchwick robbing the Dust store in [[Recap/RWBYV1E1RubyRose the first episode]] of ''WebAnimation/{{RWBY}}''. It's a bit more apparent when you see that ML-E, the Kineceleran Lucario bumped into, has the same voice actress (Lindsay Jones) as Ruby Rose.

** [[spoiler: The Nanite Queen's ultimate fate, melting in molten iron, is based on the death of [[Film/Terminator2JudgmentDay the T-1000]]]].

** Not that Lucario wasn't a good fighter in the Pokémon world, but upon his resurrection on Ben's world, Lucario learns a number of other moves alongside his original Aura Sphere and Detect. As of now, the list includes [[CastingAShadow Dark Pulse]], [[DoppelgangerSpin Double Team]], [[HealingHands Life Dew]], and [[SpeedBlitz Extreme Speed]].

* NoSell: In the Trial of Glass, Ben sometimes chooses a form that counters one of the Pokémon's key powers.

* AdaptationalSuperpowerChange: Ultimate Arctiguana is far different from his canon self as used by Albedo, though justified by the fact that Albedo's Ultimate forms were rather different from Ben's forms (such as Ultimate Spidermonkey). Albedo's Ultimate Arctiguana had cannons that could fire giant chunks of ice or use that to propel himself. However, Ben's version is far different, changing into more a Triceratops-like form, having the ability to form [[ElementalArmor ice armor]] and spikes across his body and breathe out wind blasts with shards of ice to lacerate opponents.

** During his fight as Sandbox, Ben points that [[Film/AttackOfTheClones sand is "...coarse and rough..." and "does...get everywhere"]]
