* TheUnfought: Unlike his counterpart Lugosi, the High Priest is never fought as a boss in either route.

* LightIsNotGood: He represents light in contrast to the darkness of Serpent and TheCorruption, his color motif is a calming blue in contrast to the RedAndBlackAndEvilAllOver of the Serpent, and he is the god of the local church. He is also a DemiurgeArchetype who wants to carry out an AssimilationPlot to turn the world into a false utopia where IndividualityIsIllegal and both his faithful and all who don't worship him are regularly killed.

!Gaius's Subordinates

A top scientist working for Gaius. He is very timid, but does whatever he feels is best for his boss.

* FaceHeelTurn: He starts out at least trying to help Gaius bring resources to his people through questionably ethical means. Then he is tricked by the Resistance into thinking the Batter murdered his boss and he joins them, and the next time the Batter sees him, he is gleefully operating machinery to turn Lady Magdalene into a ghoul.
* HeelRealization: If you meet him in Layer 2 of the Tower, he expresses his remorse over all the PlayingWithSyringes he did in his life.
* MadScientist: While under the employ of Gaius, he was willing to help in the creation of ghouls and some other dark experiments. But he really becomes this after joining the Resistance, operating the chop shop where he gleefully turns Elsens into ghouls.
* RouteBoss: You only fight him if you choose to save Magdalene. If not, he is killed by a ghoul-ified Magdalene before you can face him.

[[folder:Nathan, Rosemary, and Margaret]]
A trio of high-ranking scientists who worked under Gaius, but were killed by the experiments they did to provide resources and advance civilization in the wake of the Spectres and corruption. They ended up becoming Spectres after their death and now haunt the lower levels of the Industry District factory labs.

* AscendedToAHigherPlaneOfExistence: They are last seen in Layer 3 of the Tower preparing to move on to the next life and encouraging you to get Gaius to come along.
* BattleCouple: Margaret shows up in Spectre form to protect her husband Gaius and help him fight in the boss battle against him.
* BespectacledCutie: Margaret wears a pair of glasses and is the equally intelligent and beautiful deceased wife of Gaius.
* CameBackWrong: After their gruesome deaths, they returned as mindless Spectres out to ravage the world.
* FatalFlaw: They shared Gaius’ hubris in carrying out their experiments to better Elsenkind without regard to consequences or safety, and their recklessness got each of them killed.
* HappilyMarried: Margaret and Gaius were, by what little we see, a happy couple using their shared knowledge to drive the Industry District. Her death is one of the reasons Gaius is so gloomy when we meet him.

!The Resistance

A militia of Elsens who have chosen to take up arms against the Serpent and his corrupted Guardians and Spectres.

* EvilAllAlong: For the first six chapters, they are portrayed as a benevolent force out to protect the Elsens from the Spectres and corruption. Then they ambush and send the Batter to their Prison District, where we learn that they imprison Elsens to use them as slave labor for the war effort, have them killed and experimented on, and work under a boss who plans on [[GodhoodSeeker replacing Abram and Zaphkiel as the god of the Zones]].
* EvilWearsBlack: They are a radical, enslaving militia unit clad in black military gear, though their nature is not revealed until much later.
* KickTheDog: Every line they have in the prison is dedicated to showing how they cruelly mistreat the prisoners, just to make it clear that these are not the good guys like they have been painting themselves as.
* TheRevolutionWillNotBeCivilized: They seek to overthrow the Serpent and the corrupted Guardians, but it turns out they are willing to enslave Elsens to mine materials for them and use them as Guinea pigs for experiments, and their leader just wants to replace the current gods so he can become the new god.

The secondary leader of the Resistance.

* TheDragon: To Adam. He leads the Resistance outside the prison on their missions to exterminate Spectres and the corruption, and helps his boss run the Prison District.
* HeelFaceTurn: He starts out TheDragon to Adam, but when his boss orders his sister sent to the chop shop to be turned into a ghoul, he soon turns against him. If you save her, he fully turns to the side of good, while letting her die will have him act hostile to you.
* LoveRedeems: Familial variant; his sister Magdalene being sent by his boss to be experimented on is what causes him to abandon his cause.
* RouteBoss: You can only trigger his fight if you let his sister Magdalene die.

The Queen of the Zones, who has awakened in the new world.

* HeelRealization: By the time the Batter finds her, she seems to have come to her senses and realized that she senselessly destroyed much of the world looking for a child who was no longer alive, and helped facilitate the decay of the new world. She begs the Batter to end her so they can rest together.
* KnightTemplarParent: It turns out that she brought back the Spectres and used them to ravage the world because she was looking for Hugo (who was long dead, unbeknownst to her), and she tells Zaphkiel in a flashback that she does not care how much of the world she destroys in her desperate search for her dear boy.

* PreFinalBoss: She is the last boss fought just before the various final bosses awaiting at the top of the Tower.
* ReforgedIntoAMinion: She started out as the one commanding the Spectres to wreck the new world in search of Hugo. Then Abram killed her and used the corruption to bring her back as an unwilling servant, forced to command the Spectres into spreading his corruption.
* TragicVillain: Upon her revival, she only started destroying the new world with her Spectre army because she went insane from the death of Hugo and refused to accept that he was gone, with Zaphkiel doing nothing to tell her the horrible truth. Then by the time you fight her in the Tower, she has realized the truth and wants to stop, but she has been ReforgedIntoAMinion by Abram and is unable to stop on her own.

* TheDragon: To Zaphkiel, as he runs his church, directs his followers, and does his best to guide the Batter in helping his boss.

The leader of a cult worshipping the Serpent. He stands outside the church in the City, preaching the word of the Serpent and urging the Batter to turn against the church.

* TheDragon: To Abram, as he runs his cult and tries to get the batter to help spread the corruption.
* RouteBoss: You only fight him in the Red route just before accessing the Tower.

* RouteBoss: You only get the chance to fight her in her uncorrupted form if you saved the Judge from Adam. However, you do fight her corrupted self in the Outside Tower.

* SequentialBoss: He first fights you in a basic form, but once you beat him, he is promptly possessed by the Spectre inside him and takes on a new form with more HP and buffed defense.

The fusion between Abram and Zaphkiel who serves as the final boss of the Outside Tower.

* DefeatMeansFriendship: If you beat him as Jericho, he congratulated and befriends him and his party.
* FusionDance: The result of one with Abram and Zaphkiel.
* GruesomeGoat: He is a powerful, god-like goat who is the fusion between Abram and Zaphkiel, the respective SatanicArchetype and DemiurgeArchetype, and the TrueFinalBoss of the game.
* TrueFinalBoss: It is the boss at the end of the Outside Tower, the true final area, and beating it as Jericho unlocks an extra ending.
