Athrun opts not to join COMPASS with Kira and Shinn (despite them making the Immortal Justice clearly with him in mind) and instead remains in the Orb forces cooperating with Terminal, because he does not want to just be one of Kira's subordinates since Kira is ranked the highest in the organziation. This proves to be a good call this time, because as the stress of the situation gets to Kira and Shinn and the others are kept at a distance because of their rank and chain of command, Athrun is able to come in and smack some sense into him and talk to him as an equal since Athrun isn't not required to defer to him like everyone else is.

That seems like a lot of thought for a heat of the moment thing (Kira's smarts are not in socio-politics). Unless there's proof that's what he was thinking at the time, overly speculative. And first part made it sound like a complaint.

It was implied a combination of Kira knowing Shinn was misguided and Kira being more willing to chance his own death rather than bring more potential heat on Cagalli and Orb if Chairman Durandal got footage of him harming Zaft's ace for him to manipulate, given that Durandal had already done via editing the Berlin fight to make it look like Zaft singlehandedly saved the day there.
