[[spoiler: While traveling back in time with his family, Eden was separated from his family and lost to the abyss. After spending 16 years being corrupted by the darkness, he lost his humanity and was twisted into a monstrous form known as Chronos Menas.]]

Chronos Menas was released from his prison after the Phantom's defeat, taking the role of the final boss of part 1.

The player can ignore them as they proceed through the dungeon, but Chronos Menas will inherit the abilities of the Primal Elements that are not defeated. This includes [[PowerNullifier disabling Another Force]], [[HealingFactor constant regeneration]] and [[BarrierChangeBoss alternating between absorbing magical and physical attacks]]. Destroying him without breaking the Primal Elements nets you an achievement.
* AndIMustScream: He fell into the heart of the Dimensional Vortex, where he was imprisoned for over a decade in complete isolation.
* ApocalypseMaiden: He'll spread corruption he underwent in the abyss to all the prisma around him.
* BattleInTheCenterOfTheMind: The second phase of his fight. After traveling through darkness inside him, the party finds what looks like a valley at sunrise, with the sun climbing higher over the mountains the more Aldo and Feinne's words reach him.
* BigBrotherInstinct: [[spoiler: He prevented Cecile from falling into the dimensional vortex, only to get trapped there himself.]]
* DyingAsYourself: [[spoiler: He manages to recover from his senses after his boss fight and say goodbye to his sister, before vanishing.]]
* GoMadFromTheIsolation: Eden was lost to the Dimensional Vortex when Professor Chronos tried to send his family to the past. Trapped in the void, Eden's mind was consumed by despair and madness, and he mutated into a abomination of chaos.
* LightDarknessJuxtaposition: Chronos Menas' outward appearence is dark and twisted. In the second phase, he's glowing and has buttefly wings. It contrasts what he truely is vs what he had become.
* NotQuiteSavedEnough: [[spoiler: After finally reaching him through an IKnowYoureInThereSomewhereFight, he DisappearsIntoLight. One of the SequelHooks is the party deciding to try to rescue him more thouroughly.]]
* PostFinalBoss: The second phase of the fight is a lot less difficult than the first, as his only attack will deal a miniscule amount of damage to the party.
* ThroatLight: The inside of Chronos Menas glows red and flickers like a furnace.
* VacuumMouth: After he takes enough damage during his first fight, he uses one these to just swallow the entire party.

[[folder:The 29th Otohime]]
The primary antagonist of ''The 1000 Year Ark of the Ocean Palace''. Otohime is the mysterious ruler of the Dragon Palace, who for some reason has ordered the sea turtles to abduct women from the shore. Otohime also wants to open something known as "Pandora's Box".

* AGodAmI: He declares himself to one when confronted after he [[spoiler: absorbs the power of Leviathan.]]
* PureIsNotGood: Part of the ritual to bond with the Otohime's trident involves bearing your heart in front of the citizens of the Dragon Palace. He passed this with flying colors using a "serve me or die" speech.
* {{Revenge}}: According to Nagi, his power hunger comes from wanting revenge against the western seas that banished him.
* SheIsTheKing: Otohime is a female title, but he uses it anyways because it was the title used by the previous ruler when he conquered the Dragon Palace.
* WalkingShirtlessScene: Which is why Aldo and co. call him the "Half-Naked Guy" instead of Otohime.

A great monster sealed underwater within Pandora's Box, around which the Dragon Palace was founded. Its unsealing becomes the focus of the ''The 1000 Year Ark of the Ocean Palace'' conflict.

* DegradedBoss: [[spoiler:When going through Levia's character quests, the player will get into a fight with the Leviathan again. However, it's level 30 this time, and a lot easier to beat than its level 90 form. Things get a little complicated when there are two Leviathans duking it out.]]
* EvilIsNotAToy: An ancient civilization gained control of it and used it to repel their enemies. While successful, the Leviathan also wrought havoc on the civilization themselves, prompting them to seal it away.
* HealingFactor: Has a passive regeneration that makes it difficult to beat through attrition.
* RoboticReveal: [[spoiler:[=LeA-BAK=] reveals that Leviathan was created by Synth Humans as a backup battleship, but was lost to the distant past in a malfunction.]]
* SealedEvilInACan: The very thing encased within Pandora's Box.
* YouCantThwartStageOne: It is inevitable that Otohime successfully unseals it. While he is promptly defeated while wielding its power, the Leviathan manages to escape, and remains at large after the Episode's conclusion.

The ruler of the Ogre race, who wants to eradicate humans in order to take over the world.

* LargeAndInCharge: Averted. He's one head smaller than regular Ogres, making him a bit taller than Lokido or adult Guildna.
* ScrewDestiny: Even ''Ogre Rancorem itself'' telling him to his face that he will lose the war doesn't faze him or his plans in the slightest.
* YouHaveFailedMe: His introduction involves him destroying a group of ogres that the party defeated for being a group of useless idiots.
