I'd like to point out in Super Metroid that if Mother Brain hadn't decided to finish Samus with a Hyper Beam blast, Samus probably wouldn't have gotten the weapon from the metroid. MB could've just stomped Samus or used the other weapons (and indeed, sometimes the game does kill you with MB's other attacks inadvertently), and of course, MB killing the baby metroid after it healed Samus appears to be what actually gives Samus the Hyper Beam. Not to mention making Samus all manner of pissed off.
Dragon Quest Z: The game does not actually state she is invincible except for her hyper beam, just that the hyper beam is her super weapon. Thus there isn't a problem that the heroes can't overcome and the villain fixes.
