I'm a bit fuzzy when it comes to Japan's geography, but I would think the Imperial capital would refer to Kyoto, since that is where the Emperor's seat of power was always located. The Shoguns kept their capital at Edo/Tokyo, but they were a group wholly apart from the Emperor and his court.
