EDIT: Why is Rayquaza an Expy of Mewtwo, and not of Lugia? Well, out of its trio (or pseudo-trio, for convenience placing Mewtwo with Lugia and Ho-Oh), it is the one least alike the others. The same applies to Giratina and Kyurem, they are BonusBoss that are roughly part of a trio, yet they are the ones that are the least like the rest.

Rayquaza was not related to Lugia that way. Maybe somebody got the idea for Emerald taking a look at the second movie, but it was mostly the one to balance the land vs. sea theme.
