Both are Bonus bosses. Also, depending of the game is fought in level 70- AFTER the Elite Four(exactly as rayqaza)because the level 70 Lugia is in the Gold Version and the Silver wing is only gained in Kanto . In other words, Rayquaza is more similar to the second Lugia in ALL the aspects.
