Crimson Cross plays for just about every major chapter boss past a certain point aside from Axel (uses his own theme instead). I first noticed it when fighting Vulcanus 2, but I think you first hear it when fighting the Information Bureau Chief?

Probably because a.both tracks only play for the boss fights; when you replay the stage the "normal" battle music plays and b.there isn't a in game track list, and the Music Shop is either DLC or buried too deep in the Item World for me to ever find, so I couldn't attach a name to them and properly categorize them in my head.>_>
I should have caught that the final chapter normal battle music was the first boss theme, but again, it only plays a scarce amount of times before that. >_>

As for the Music Shop, I ended up checking on Gamefaqs about it after several failed attempts and heard that one person got it from delving into a Common Sword at level 20-30; turns out, I managed to get the same result through the same process. Maybe try doing that, if you want it?

I think it's actually a normal battle track. The first chapter boss (which is round one against Emizel, if I recall) uses that stage's default tune (I know, I've gone back there for whatever reason), Fuka uses her remix of Etna's theme, and the rest of the bosses use the tracks mentioned.

Anyway, just went through a mental recheck and apparently it also plays for the final stage of chapter 2* , which reverts back into boring old House Of Peers after it's cleared just like most other boss stages.

Hugo (the first time the theme plays, actually) and the bipolar blue Android at the end of chapter 9. Also one of the few battle themes to get an arranged edition.
Anyway, "favorite out of pretty much NISA's history" is a tad broad, but I'd definitely put Speed Queen among the highest.
