I love how you can go back to pretty much any game in Kingdom Hearts and there will be at least one or two things that you can't wrap your head around.

I think Snarl of Memories isn't supposed to make sense. It's meant to highlight how screwed up the situation with Xion is.
I think the deciding factor in differentiating clones and the like is continuity. Sora and Roxas both existed at the same time, as did Namine and Kairi. But Isa/Saix, Lea/Axel, all of those, they are basically one person that got transformed. Lea and Axel are just two names for the same dude, plus or minus a heart.

The original Tron/Rinzler and the Tron of the Space Paranoids may not be the same person, but they are linked through the chains of memories.
When Sora forgot about his friends, they also lost their memories of him. When Namine restored his memories, his friends also remembered him. When Sora visited Castle Oblivion's version of Traverse Town, Squall knew Sora's name and thought of him as a friend even though it was the 'first' time they met (from his perspective). From this, we can infer that memory is a two-way connection.
So, when Sora saw Rinzler and learnt that he was Tron, his recollections of 'Tron' affected the real Tron, who likely acquired his copy's memories of Sora as a result.
Since Axel and Lea have the same consciousness and memories, their hearts probably just merged.

Everything is Vanity and a chase after Wind.Count me as another that assumes their hearts just merged.
Lea had the heart but Axel had the body,so when he became Lea the heart and body become united

I imagine a nobodies 'heart' is vastly different from an actual heart that everyone else has

The Power of Friendship is one hell of a power.
So what's so bad about being a Nobody if you get to regrow your heart and have all of your kick-ass Nobody powers? Why wouldn't you want to be a Nobody? It's a far better deal than being a Heartless.
I think it depends on how you feel about losing your heart. My impression is that being a Nobody feels like reduced affect display. You remember how things felt but your emotions are muted or nonexistent.
As far as we know, being a Nobody doesn't give you any more powers then you had previously unless your a monstrous one with a weird body. Braig already had his magic and weapons before he became Xigbar.

I used to think that but after BBS I'm not so sure. Braig at least seems to have powers and it's not unreasonable that the rest of the apprentices do too.

Well, Xehanort got lightsabers out of the deal. That's pretty cool.
And I want to say that Xigbar got at least one new attack that he didn't have as Braig.
It's possible being a Nobody gives you a power boost but that's probably it.
Were the lightsabers part of being a Nobody? All the other members had their original weapons and Young Xehanort uses a very similar ability during the MF fight in BBS.
I vaguely recall what you mean, unless you're referring to his weapons. MF had about 20+ attacks, after all.
I'm not really sure how Young Xehanort's powers work, though. Every incarnation of Xehanort seems to have completely different abilities unrelated to the others'.
Even if Xigbar has an attack that Braig didn't, there was at least a decade of being able to come up with new spells between his fights with Terra and Aqua and his fight with Sora.
I mean the lightsaber things. They're a bit different from the ones Xemnas uses but the basic idea is the same.
I mean, the thing is that it seems like while different people are different, they're also still linked.
Vexen got Roxas's memories of Twilight Town from Sora.
