You could also bring bottled fairies to give yourself more time.
Having more heart containers also helps.
You could do it in a 3 heart run if you're fast enough, but since you're likely not doing that, then you shouldn't have any problems unless you dawdle.

For every heart you have, the timer will have 8 seconds. A three-heart meter is 24 seconds worth. A full 20-heart meter offers as many as 160 seconds (2:40).

It's not possible to even get to that spot unless you're an adult, or have the Bolero of Fire. You need to be able to use the hookshot to get there.
You need the Bolero of Fire to reach that spot. Warp into the volcano, plant the seed and warp out again immediately. Don't hang around.

They were evil enough to put some Skulltula in Dodongo's cavern in a place you needed the Hookshot to reach, after all. Surely this isn't that different.
Heck, they even put one inside Death Mountain Crater as a child, was with the whole bug-in-soft-soil trick.

I would've been more inclined to do it for a Piece of Heart. And was another example of odd things to put in hard to reach places.
You know, those super-secret Fire Temple rooms were so difficult to reach that I was really hoping for some4thing very special to appear in its chest. A Gold Rupee is definitely not what I was expecting. Disappointing.
