Don't see why they would be incompatible. Beside, Villain Protagonist is a trope while Complete Monster is a YMMV.

Darth Bane and his apprentice Darth Zannah were listed as CM at one point, and both are Villain Protagonists.

To clarify Bane and Zannah we're removed as they weren't as bad as most of the major sith lords.
