I must agree.
The trope is a huge mess with some examples being merely television programs that haven't expanded beyond the programs themselves (and thus aren't franchises themselves).

Wow you're all right, this trope is a disaster zone. Signature Series might be a good replacement, but I'll wait until we put this through TRS.

I have been perusing through the Flagship Franchise over the past few days, and some of the examples are less "Flagship Franchise" and more "Signature Series"
For example, we have all of the examples associated with news networks (Fox News, MSNBC, CNN). Some examples under "TV Shows" have "Franchises" that have never expanded beyond the main show (as far as I know). Many examples under "Web Original" also come off as too small scale to truly be a "Franchise".
Another problem is the ZCE's quite a lot of examples are basically "XYZ Show" for "ABC Network/Channel/company". They don't explain details like "How long has it been a Flagship?", "What works in other mediums has it inspired?", "How many installments?", etc.
I feel that Flagship Franchise is a trope in severe need of a cleanup or TRS. A new trope might be needed to catch misuse (ie- Signature Series), but I'd like to discuss it first.
