It sound like each story is distinct to justify them in parts.
However, since you're posting it online for free, I see no reason why it has to be one or the other. Post them in three parts, but also provide an omnibus download for people who want it that way.

I don't think there is a need for worry about dividing it into a trilogy. I mean, if there are justifiable reasons for that (which, in your case, it's plenty), then why shouldn't you do it?
I mean, I'm planning three trilogies (same series), for love's sake.
Everything that lives is designed to end.
