Eh, pretty much any villain can be a JL-level threat Because Plot. See Prometheus, for example. That being said, just about any of the Rogues' galleries of the League's heavier hitters could tangle with the whole League- Zod, Bizarro (assuming either berserk rage or somebody smarter directing him), Professor Zoom, Sinestro or Star Sapphire (or any power-ring-wielder, really), Evil Star, Malefic, Giganta, Dr. Psycho, Genocide, Ocean Master... you get the idea.

This is mainly about classifying who could be a Justice League level threat from a JL members rogues gallery like say Batman or Superman. Imagine the villain made no alliances and only has the resources he/she can muster by their own hands. Bascically who could you envision being a JL threat but usually isn't and only tends to square off against one hero or two at a time? So villains like Braniac, Darkseid, Lex Luthor, Ras Al Ghul, Doomsday, Hades and maybe The Joker would be left out due to being obvious choices and already established threats to the JL.
In short what C, B or even A list villain could square off against the JL and have a chance of even affecting them? It can virtually be anyone as long as they're a villain. The kind who you wouldn't normally expect to see as a JL headliner.
