Hmm... looks like the first one was "maa, ii janai" which then had "ka" added after it (where, for the unaware, "ika" means squid.) "Ika" was also the pun in the response, but I don't know enough Japanese to know what that sentence was meant to be.
Iwata's sentence in Japanese, if you remove the pun, translates to something like "Well, that's not good."
As for Nogami's response, I think he's saying "Ah, I see. Well, I hope so" or possibly "Well, how good" but I'm not entirely sure.

I dunno, like when you're saying "aren't you a good little boy" to your dog. He is a good little boy. He is the best.
So yeah, "ka" is an optional particle you can say at the end of a question (which you usually will when you're being all formal and/or polite), so "ii ja nai ka" would be something like "Isn't that nice!". Iwata turned the "ka" into "ika", so it became a subtle "Isn't that a nice squid!"
From what I heard, the last time Team Fortress 2 had a crossover appearance, it wasn't very good.
