I think you're going to need some explicit world jumping. There's just too much variety in the games to fuse them all into one world without pulling something like what Super Smash Bros did. And while that works with a video game, the "child playing with toys" route doesn't really make for an engaging fanfic.
Also, while I'm all up for throwing the monster hunters into Resident Evil and watching the fireworks, some of the characters just have too much of a power difference to viably throw into the story of other games without completely smashing their way through it. For example, Sonic The Hedgehog is a supersonic anthromorphic hedgehog that regularly smashes his way through armies of metal robots without lasting injury to himself. You can't just throw him into Soul Calibur without him completely wonking things up.
Although if that's your intent, feel free to do so. Sonic possessed by the Soul Edge would be a horrifyingly threatening villain to just about anyone.
You're right that too much crossovers may be too much to handle.

Been thinking of having characters that were published by Capcom/Namco/Sega in parts of the world. (e.g. Killzone characters from Sega for Japan, Fallout New Vega characters from Namco Bandai IIRC)

Oh the joy. Now I finally make use of Young Justice since the Legacy game is gonna be published by Namco Bandai. Maybe Darkwing Duck 'cause Capcom published some of its game in the 20th Century and Negaduck's one awesome villain.

I'd run with a literal interpretation of which characters can be included from series/franchises published officially by Capcom/Namco/Sega.

Mainly it's to have a combination of a crossover of Capcom/Namco/Sega characters with a darker twist based from Project x Zone (But not totally) with some original ideas mixed in regarding the Portalstone that I may have some fictional mythology mixed in it.
I'm currently running an RP, which may serve as a template on how I want the story to go.
I'll probably go and post an expanded plot based on the RP when I think of a decent plot at least aside from the Portalstone stuff.
And maybe what kind of characters I have in mind.
Just checking in that I noted Sanger was published in Project x Zone as a Bandai Namco character, though Banpresto.
I wonder if this means characters from its subsidiaries like D3 can be considered as BN?
This was born out of an attempt to do a forum RPG inspired by Namco X Capcom and Project X Zone, especially since the latter is having a worldwide release already after a year from its Japanese release. I guess writing them as fanfiction is easier than playing them in a forum RP.
There is one already in Fanfiction.net based on PXZ, but I thought that I can brainstorm one with some scenes added in and a few characters/scenes maybe removed to mix in characters that have been published by Capcom, Namco and Sega. (e.g. I'm thinking of Killzone characters. Someone made a joke on Segata Sanshiro).
