I'm assuming that they sort of instinctively "know" how to do it as a survival instinct, if they need it. "Fight or flight" type thing.
That's pretty much it. They instinctively know how to do it, but unconsciously. By the end of the mission, they should all have concious control of their powers.
But could you not autohit, nova?

Just don't do it. At all. You're even autoing someone else's hits. How many enemies are left isn't your decision.

Yeah. Nova, generally you don't have control of how your actions affect other characters. Autohittng isn't a character trait, its something that you do. Trying to control other characters is also a no-no.

Is the battling free-action, or is it going to be vaguely turn based like the games? I'm wondering if it would be okay for Eddrick to use Dia on Bunny, or if he'd used his 'turn' to heal Matt and would have to wait until the enemy acted first before he could act again.

That's better. Your first attack still autohits, but I'll let that one stand because I don't want to drag this out.
It's freeform, "anime-style" fights. As long as you stick to your established abilities, anything goes within reason.
