You just pointed out the biggest reason why I subscribe to the theory of the colony ship leaving during the Reaper War. The vessel would have a legitimate reason to act as an "Ark" and contain as many of the Milky Way galaxy's species and technologies as possible in order to prevent total extinction. Plus, just like you said, Bioware would have a solid reason to re-use the species they've already created and not have to start from scratch aside from humans.
...Or, they could be lazy, and just go, "oh, the species of the Milky Way found a Stargate-like Prothean artifact that allows them to travel between galaxies with ease, so now you can visit both places at once with no downtime at all!" It'd be a huge cop-out though, and kinda ruin the wild-west potential the Andromeda galaxy has for being so fresh and unexplored.

I'm willing to bet that's the opening cinematic of the game, with either male Shep or female Shep narrating it depending on the save file, and it's some commencement address they once gave to graduating Alliance officers that's become famous through time and replayed by Alliance officers as motivational material.

I think that even if this little log was indeed said by Femshep to the first colonists, it will not necessarily be to the Andromeda's crew. If you are practical, then it's better to imagine that the Andromeda comes a few decades/centuries after the first colonists (or at least the story does). It's hard to imagine meeting many NPC from known races if you are the very first ship to go to the new galaxy, and I doubt BW will just throw away 80% of their amazing lore just like that.
Also, if there was some secret attempt to colonize a new galaxy, for example during 3, then it is possible to imagine that every single race will be here. Even geth if you picked Destroy, since the shockwave did not extend outside of the Milky Way.
