The Megaman Zero series is great for this (helps that the music is kickass anyway). Sirnoob already nabbed Cannonball, so I'll just go with the following:
Fake, Copy X's boss theme. Makes excellent use of technological sound effects and an organ to really build a sense of the character.
Supreme Ruler is Elpizo's final boss theme. Yes, I know it isn't the boss theme for his final form, but it's good nonetheless. It manages to put across a bittersweetness of a sort.
Falling Down, Dr. Weil's boss theme and the final boss fight in the entire Zero series. Excellent for rocking out and general coolness, and it helped Zero go out with a bang.
Although it appeared in ZX, and was the theme of the bonus boss rather than the final one, here's the remixed version of Cannonball as a bonus: Cannonball - Hard Revenge. Personally, I prefer the original to Hard Revenge, but it's all cool.
