The easiest way to tell is that a series is not specific to a system and isn't made by a company owned by by a main company.
Anyway, remember the Zelda CD-i games? Those could be called Third Party, perhaps. Made by a third party and on a non-Nintendo system.

What about Sting Entertainment? Riviera The Promised Land was an awesome GBA-game, even though it was a port. And I've heard a lot of good things about Yggdra Union.
As for other games that haven't already been mentioned, I'd like to mention Boktai. It's a real shame that the third game wasn't localized outside of Japan; the series provides a unique GBA experience.

Harvest Moon: More Friends of Mineral Town, Monster Rancher Advance 2, and probably one or two platformers I'm failing to think of right now.

When I got a GBA for the first time, the first game I had was Mr. Driller. Cutesy and fun, that game.
Duke Nukem for the GBA would probably be pretty good too, but its control scheme put me off. Still haven't beat the first boss without dying a trillion times.
