In the original Megaman series (Not counting Megaman 9 and 10 for simplicity's sake), there was one weapon that did not have enough energy to kill the boss that's weak against it (Taken that both your weapon energy and the boss's health start at full, of course.). What is the name of this weapon, and what is the name of the boss that you're supposed to use it against?

[up] Wrong. Though it's true that the Flash Stopper does not hurt Pharaoh Man on it's own, it does stop him dead in his tracks, allowing you to blast him to smithereens with your normal weapon. Also, when used correctly, said weapon has more than enough energy to kill Pharaoh Man.

Bingo ^_^. Since Time Stopper deals one point of damage for every two "ticks", it can only bring Quickman down to 50% of his max HP, assuming he wasn't hurt to begin with.

Somehow, I want to say Pac-Man 2: The New Adventures is the name of that game, owing to how much of a plug to said game's final boss that is, but somehow I doubt that's the answer your looking for, partly because it came out back in the Sega Genesis/Super NES era, so it might be too old of a game to be the answer, but meh who knows. Maybe i'm right?
