That just takes us back to square 1, if both parties are suspicious of the other they're not just going to let the other punch them to see if they're on the same side. In live combat that could be a knife, and ending up fighting your ally won't give you a very good grade.

I'm not so sure that would work, it's always seemed that it was the shock of being punched that made you accidentally let go of the transformation. Pricking your finger isn't very shocking.
Though I suppose it might be a way to nerf the jutsu if I have to.

I'm pretty sure the pain is enough to disrupt an academy student's concentration. Not sure it'd work on an adult, used to pain, but on a fresh academy student who's never really been in the field?

Well, by the attitudes expressed and demonstrated by characters, the number of ninjas who believe the hammer of justice is unisex should include roughly all of them. It's just that those two are the only ones I can think of who've demonstrated that. (Oh wait, didn't Sasuke wreck the fuck out of Kin when he was berserking from Orochimaru's hickey?) The fact that guys rarely fight gals is down to random chance and the paucity of kunochi in general. Once they're on the field, Shikamaru's the only guy who seems to give a shit, or indeed acknowledge that shit-giving might be something that happens in such circumstances.
Basically, any advantage isn't because the characters are chauvinist, it's because the creator of the universe is. And any villain meta enough to recognize that and take advantage is also going to recognize that the heroes are going to kick his ass no matter what he does to stop them, so he might as well skip the minion thing and get the being punched into joining their side over with as soon as possible.
I'm not sure you could even punch Oro enough, he absorbs damage like a sponge and if you ever manage it he'd just cough up a new body and you'd have to start all over again. Plus he'd be making a lot of weird innuendo the whole time which would just kill the vibe.

The worst part is that they... really can put him down. Both Nardoman And the Sauce Wonder are pretty much godlike at this point and they should be able to off him no matter how many backups he has. Kill him and Kabuto, and no one knows how to bring him back again. Eventually, all the sources for curse seals that could bring him back should die off.
