When reading this page when I read this:

Neon Genesis Evangelion changed anime and manga forever with its special blend of classic super robot genre (if it really existed?) and the radical and way-out-there ideas that the writers and director came up with. Now, with that historical fact (and ask any anime enthusiast or check any documented study of the subject) in mind, imagine if the original work was as over-the-top as S&WH40K. Imagine what would happen to the history of anime.
My question is how?

Haruhi Suzumiya: This would be radically different because Yuki Nagato is a carbon copy of Rei Ayanami.
- Kyon, not Haruhi, would be the one wishing the world around them was more interesting, while Haruhi would be keeping the entire universe from going to hell on a daily basis, al la Emperor Shinji.
Shinji and Warhammer 40k is one of the alternate universes created during The End of Evangelion
Because if Rebuild of Evangelion could be, why not this? The future refered to by the Scrolls refers to Shinji and WH40K, not Canon NGE
This theory is mainly based off of Chp 19, part 3, where Gendo realizes that the Trident Warhound titan fits the prophecy better than the EV As Chapter 46 was created during the Insturmentality at the end of Chapter 45

Seriously Earth Cradle Moon cradle its bound to happen just trust me on this The whole cast of Super Robot Wars will join Shinji in the Final Battle
Sinche the Earth Cradle exists... during the Final Battle the time-space fabric will tear and through the gap will enter the Super Robot army. Kouji Kabuto, Tetsuya Tsurugi, Duke Fleed, Ryoma and the Getter team, Amuro Rei, Char Aznable, Kamille Bidan, Hyoma and the Combattler team, Kenichi and the Voltes team, Kazuya Ryuuzaki, Banjo Haran, Kappei Jin and his cousins, , Noriko Takaya, Cosmo, Guy Shishio, Simon... will join the battle alongisde Shinji. During the final duel, Kouji, Tetsuya, Duke and the Getter team will perform a Final Dynamic Special
as Shinji, Asuka, Rei, Noriko and Simon perform a Final Gainax Special. The sheer awesome will obliterate will everything in its path, Earth will be saved, Shinji will get married to Asuka (and possibly will get a harem), become the new God Emperor and lead the humankind. The End. Shinji will become the God Emperor and will meet Thousand Shinji's Shinji
After several very awkward moments both Shinjis will talk about what their different worlds are like. Asukhon will give Asuka tips about being a better Khornate berserker and will angrily ask the Chaos Marine: "I do look like a Slaneeshi to you?". Shinji will explain to their counterpart why he refused the ways of Chaos and will show him a vision of what can happen if he forgets the lessons what his timeline's Emperor taught him (that vision being the events of The Open Door; therefore that -officially declared noncanonical- side-story never happened).There will a Crossover featuring the Shinjis, Asukas and Reis of Nobody Dies, The Second Try, Once More with Feeling, RE-TAKE, Shinji And Warhammer 40 K, Thousand Shinji, Children of an Elder God and Evangelion 303
At some point of the crossover they will travel to the original and Rebuild universes. Butts will get much ass-kicking, Gendo, Seele and even Yui will get a reckoning, each Canon Shinji will get his red-haired girl and each Canon Asuka will get her not-so-wimpy-now Shinji.
