Some kind of emergency will come up, and Shane will have to integrate with Vann, probably in book 3. I'm not sure what sort of situation would require Shane to integrate instead of using voice/text communication from the Agora or something; perhaps a physical skill of Shane's? It could also be a Turn in Your Badge situation for Vann, since she's not exactly a stickler for the rules.

In the companion novella Unlocked, the possibility that the Haden Virus could've been a biological weapon was brought up several times, with a passage about how scientists were never able to trace the origins of the virus, never able to find patient zero, the origin of the outbreak beyond the London virology symposium, or a natural host animal or reservoir. However, scientists were also unable to determine if the virus had been lab-grown or genetically modified in any way.
There's also a rather chilling passage close to the end of the novella, stating that the rate of mutation and emergence of new strains of virus in the wild is faster than in simulations and lab samples, almost as if new strains are being deliberately engineered by someone and then periodically released.
The plot of the third book will reveal that Haden's was deliberately created as a biological weapon... but by who, and for what purpose?
A good title idea would be Locked In.
