Percy's plan is revealed: He wants Ryan to bring the black box to the head of the CIA, allow them to hack it and let a nerv toxin kill them all, so as that the blame will fall to Nikita.
Meanwhile, it turns out that Nikita isn't dead, as Alex simply shot her in the bullet proof vest and injected her with a toxin that made her look dead. She realizes Percy's plan and rushes of to stop it from happening. After saving the Director of the CIA, she is taken into custody. Ryan turns his gun on the Director to help her escape.
Meanwhile, Birkhoff frees Michael, who goes on to beat up Percy and steal his black box. Birkhoff also helps him decrypt the black box.
Alex is brought back to Amanda, who kills and revives her with the kill chip and tells her not to return to Nikita. Alex and Nikita meet in the loft and have a last conversation before the place is stormed by Division agents and they go seperate ways.
In the last scenes, Alex is recruited into the mysterious Oversight and Michael and Nikita drive away together with the black box.

- Heroic Sacrifice: Ryan turns his gun on his superior to help Nikita escape, essentially sacrificing his career and freedom, as he can and does expect to go to prison for this.
- A Storm Is Coming: Nikita and Michael are seen driving towards an actual storm in the last scene, which fits the metaphorical storm that is sure to come for them.
