Freedom Fighters NEO: The Copy X arc is an adaptation of the first Mega Man X: Mavericks game.

- Back from the Dead: In this arc, the following Reploids are revived:
- From the Classic series: Cut Man, Guts Man, Ice Man, Bomb Man, Fire Man, Elec Man, Time Man, Oil Man, Metal Man, Air Man, Bubble Man, Quick Man, Crash Man, Flash Man, Heat Man, Wood Man.
- From the X series: X, Zero, Alia, Signas, Vile, Chill Penguin, Spark Mandrill, Armored Armadillo, Launch Octopus, Boomer Kuwanger, Sting Chameleon, Storm Eagle, Flame Mammoth.
- From the Zero series (not counting Zero): Copy X, Sage Harpuia, Fairy Leviathan, Fighting Fefnir and Hidden Phantom.
- All of the Zero series characters and Vile (again, not counting Zero) die in this chapter. The Four Guardians pull a Redemption Equals Death, Vile is brought Back from the Dead again in the next arc, and Copy X is Put on a Bus.
- Big Bad Ensemble: There are two evil forces working against each other.
- On one side, we have Copy X, with the Four Guardians as his Co-Dragons, militating for freedom for the organic beings. The Freedom Fighters wouldn't have seen them as evil if Bowser Jr. wouldn't have pointed out that Copy X is a Knight Templar Hunter of His Own Kind.
- On the other, we have Robotnik (obviously), with Vile as his Dragon, who want to turn everything into a mechanical wasteland.
- Cybernetics Eat Your Soul: After Bowser Jr. is roboticized, becoming Dr. Koopa, he pulled a Face–Heel Turn.
- Evil vs. Evil: After Bowser Jr. pointed out that Copy X is a Knight Templar Hunter of His Own Kind, the Freedom Fighters decided that his bickering with Robotnik is this, and that both Copy X and Robotnik need to be destroyed.
- Face–Heel Turn: Dr. Koopa, after being roboticized, saw the events of the Repliforce War and vowed revenge against Zero.
- Heroic Sacrifice: Bowser Jr. sacrificed himself for Sonic's siblings, Sonia and Manic. Unfortunately, he got partially roboticized, becoming the Cyborg Dr. Koopa, who saw the events of the Repliforce War and pulled a Face–Heel Turn to destroy Zero.
- Redemption Equals Death/My God, What Have I Done?/Driven to Suicide/Suicide by Cop: The Four Guardians, after Bowser Jr. reveals they were a disgrace to Master X, are Driven to Suicide by Cop (the cop being the real X). However, at the end of the Marx Saga, this becomes "redemption equals being reborn", as they are reborn from Alia's pregnancy.
