    Wily's Wittle Wub
  • Arc 01: Mega Man (chapters 1-9)
    • Soon after finding an infant Vinyl Scratch clinging to his head and taking her in as his own daughter, Dr. Albert Wily steals the Robot Masters he and Dr. Light made together as part of his plan to forcibly create a world where robots are treated as the equals of humans. Dr. Light, fully aware of his plans after Wily confesses to him, approves of this plan, and sends his creation Rock Man, upgraded into a combat robot and renamed Mega Man, to stop the Robot Masters and Wily. While Mega successfully defeats the Robot Masters, Wily, Vinyl and Protoman escape to fight again another day.
    • Robot Masters: Protoman (doesn't fight this time), Cut Man, Guts Man, Ice Man, Bomb Man, Fire Man and Elec Man.
  • Arc 02: Mega Man 2 (chapters 10-16)
    • A year after his first defeat, Wily challenges Mega Man again with a new set of Robot Masters that he and Vinyl created. After one of them proves too out-of-control, chooses to surrender so he can work on understanding his robots' personalities better and avoid creating ones that are truly monsters.
    • Robot Masters: Metal Man, Air Man, Bubble Man, Quick Man, Crash Man (Clashman), Flash Man, Heat Man, Wood Man.
  • Arc 03: Mega Man 3 (chapters 17-23)
    • Having surrendered and returned to working with Dr. Light, Wily joins him in building the giant robot guardian Gamma. Soon after, a set of Robot Masters under Vinyl's control seize command of it, as part of her plan to make him proud of her. When he finds out, Wily chooses to take the blame for her actions, stealing Gamma for himself, only to be stopped by Mega Man; however, he, Vinyl and Protoman flee to another base in the arctic. Vinyl soon spots another fortress nearby, and meets and befriends the daughter of its owner.
    • Robot Masters: Needle Man, Magnet Man, Gemini Man, Hard Man, Top Man, Snake Man, Spark Man, Shadow Man.
  • Arc 04: Mega Man 4 (chapters 24-31)
    • After Vinyl befriends Kalinka Cossack, she's introduced to Dr. Wily. Due to a misunderstanding, Kalinka's father believes her to have been kidnapped and contacts them to pay a ransom, but is pleasantly surprised when he finds out Kalinka is merely visiting with a new friend. After introducing his new Robot Masters to Wily, the two devise a plan: Dr. Cossack will demonstrate the combat abilities of his Robot Masters to his government by pretending to try and take over the world (which will cause Mega Man to come after him), and Wily will pretend he's blackmailing the other scientist by holding Kalinka hostage. After making his way through all the Robot Masters, Mega Man finally shows up at Wily's fortress and explains that he found out what was really going on from Kalinka's Twitter account. After returning her and explaining the cover story he's going to use (citing that Cossack's attempt to take over the world was the result of a misunderstanding), he has one final battle with Skull Man before heading home.
    • About a month later, Forte and some of the other Robot Masters have their first meeting of the Mega Mashers Club. Membership is limited to Robot Masters who are aligned against Mega Man and have either beaten him soundly or never lost to him. The purpose of the club is to get together and hang out.
    • Robot Masters: Bright Man, Toad Man, Drill Man, Pharaoh Man, Ring Man, Dust Man, Dive Man, Skull Man.
  • Arc 05: Holidays With Vinyl (chapters 32-36)
    • Vinyl and her family celebrate Halloween and Thanksgiving together. But when Christmas rolls around, and Protoman shows up with eight new Robot Masters to ask Dr. Light to play Santa for Vinyl, a misunderstanding leads to Mega Man (who was in stasis at the time) believing his creator has been kidnapped, and going off to rescue him. Heading straight for Wily's fortress (and arriving about the same time Dr. Light gets home), Mega Man threatens to hurt Vinyl unless Wily surrenders, which he does. Afterward, horrified and disgusted by his own actions, Mega Man returns home and begs to be destroyed. Dr. Light refuses, and forgives his son, promising to make sure this never happens again by changing his Three Laws programming to recognize Vinyl as human... while also devising plans for Project X, a new robot who won't be bound by the Three Laws.
    • Robot Masters: Gravity Man, Wave Man, Stone Man, Gyro Man, Star Man, Charge Man, Napalm Man, Crystal Man.
  • Arc 06: Prison Break (chapters 37-55)
    • One year after Wily was sent to prison, Vinyl releases a new group of Wub Masters to rescue him and to stall Mega Man while seriously weirding him out in the process. After defeating the eight Wub Masters, Mega Man heads for the Wubbtress, and battles four repurposed Robot Masters en route to the top floor, where he defeats a construct under Vinyl's control and finally gets answers from her. In the aftermath, with Vinyl and Wily having teleported away (due to the surprise reveal of a ninth Wub Master), Mega Man learns Wily and Vinyl have both been exonerated of all crimes. Meanwhile, the pair return home to their base. The next day, Wily discovers that in his absence, Vinyl and Kalinka have turned their fortresses into a single flying country: Sky Lagoon.
    • Wub Masters: 001 Giganto, 002 Sewer Gater, 003 Love Machine, 004 Gas Pump, 005 Dirty Fighter, 006 Mutilus, 007 Bad Chef, 008 Da Bomb, 009 Secret.
    • Guardians: Earth Guardian Gaius/Wood Man, Water Guardian Umikage/Shadow Man, Fire Guardian Vulcan/Crash Man, Air Guardian Typhon/Air Man.
  • Arc 07: Mega Man 6 (chapters 56-71)
    • A year after Wily was freed from prison, he and Vinyl, under the aliases of "Mr. X and X-P0N3", lead a robot manufacturing company called X-Corp. They're also hosting the First Annual Robot Tournament (Wily's birthday present for Vinyl), proclaiming it to be a tournament to give other robots the chance to prove themselves and become Mega Man's apprentice as a champion of justice. However, the semi-finalists are all Robot Masters, and Vinyl promptly announces her plans to use them to take over the world and challenges Mega Man to defeat each of them. After beating them all, Mega Man tells Vinyl that he realized almost from the beginning of the tournament that she was only doing this for some fun with him, and was playing along as his own birthday present to her, making her very happy. He then returns her to her father.
    • Robot Masters: Blizzard Man, Centaur Man, Flame Man, Knight Man, Plant Man, Tomahawk Man, Wind Man, Yamato Man.
    • Tournament contestants (fan-submitted characters): Welsh Standard, Boom Woman, Trojan Man, Web Man, Merkava, ESCAPE, Jinks Man (or Twitch), and Skunk Man.
  • Arc 08: Mega Man 7 (chapters 72-87)
    • When Vinyl decides to give Mega Man another entertaining battle as his birthday present, by upgrading Forte into Bass, Wily creates a set of eight new Robot Masters to go with him. They then decide to mix things up by leaving out the pre-prepared bases with a single Robot Master, and instead send them to race around the country on motorcycles and cause trouble, prompting Mega Man to go after them with Rush in his motorcycle mode. Early on, Mega Man figures out Vinyl's just out to have fun again, and decides to enjoy himself as well. After everything's said and done, Vinyl finally admits to Mega Man that she's not going to try and take over the world again, because there's no point: they already have human/robot equality on Sky Lagoon, and with that as an example, the rest of Earth will eventually follow suit. Also, she enjoys her rivalry with Mega Man, and would have to lose him because she keeps doing things like this. So now, she's going to see about terraforming Mars, since there's nobody there to hurt. Mega Man approves.
    • Robot Masters: Freeze Man, Junk Man, Burst Man, Cloud Man, Spring Man, Slash Man, Shade Man, Turbo Man.
  • Arc 09: Mega Man 8 (chapters 88-103)
    • When Vinyl detects two alien robots crash-landing on Earth, one on a small island and the other in the sea, she immediately heads to investigate, leading a new set of Robot Masters to do so. Dr. Light, detecting their actions on Skull Island, immediately sends Mega Man to investigate; he recovers the robot that landed in the sea and calls Vinyl to see what's happening on Skull Island, learning where the two robots came from and what she's learned of them so far. After a while, the robot from the sea reawakens and introduces himself as Duo, explaining his purpose is to eliminate all Evil Energy from the universe, since his Justice Energy can keep it in check. Roll shares this information with Vinyl, who begins studying it more thoroughly and comparing it to her own magic. Back at Dr. Light's lab, Duo learns Vinyl can harness Evil Energy and promptly goes berserk, running off to try and eliminate her because of this. Mega Man goes to stop him, and Duo, upon learning his coding directs him to protect humans (and that he recognizes Vinyl as one), uses his Justice Energy to restructure Mega Man's coding so the Three Laws are now a preprogrammed set of ethics rather than an iron-clad command structure. Despite this, Mega Man still chooses to defend Vinyl, because she's his friend. Joined by Bass, Protoman and the eight Robot Masters, they fight on.
    • As the fight continues and the eight Robot Masters are eliminated, Protoman resorts to a dangerous tactic: unleashing his other personality, Blues. Along with Bass and Mega Man, they are able to defeat Duo. Upon returning to the lab, it's discovered that Protoman's actions led to he and Blues merging into one persona: Prometheus. Also, his systems have rebuilt themselves so he's now more of a bio-roid than a robot, a mix of organics and technology. Vinyl's studies of him inspire her, and she begins brainstorming for a new project: a robot with a binary power core design containing two initial cores and one fusion core that steadily combines and releases the energies from the binary cores.
    • Meanwhile, back at Dr. Light's lab, Duo reawakens, and speaks with Roll. At his urging, she gives he and Trio the command to become Ether, and the two combine into a single robot, who flies off into space.
    • After Protoman's rebirth into Prometheus, Wily and Vinyl begin Project Revelation, rebuilding The Robot Formerly Known As Secret into a new design that Vinyl devised as a result of studying Prometheus' new systems. At the same time, while Mega Man heads out on a date with Kalinka, Dr. Light begins construction on his newest robot: X.
    • Meanwhile, on their date, Rock and Kalinka discuss their future, and begin plans for the construction of a new robot who will be their son: Anton Xabat Light-Cossack, whose systems are based on Rock and Prometheus' upgraded versions and will have the ability to completely (but temporarily) transform himself into a copy of another robot.
    • Robot Masters: Tengu Man, Astro Man, Sword Man, Clown Man, Search Man, Frost Man, Grenade Man, Aqua Man.
  • Arc 10: Mega Man 9 (chapters 104-114)
    • Following recent events, Vinyl decides to really get to work on her project of terraforming Mars, starting with one of her father's own projects: the Robotic Reclamation Requisition, which finds existing robots that have been built for a specific purpose but can't do it anymore, and re-purposes them for new work. After successfully recruiting the eight as Robot Masters, Vinyl's terraforming project gets underway, and goes smoothly at first. However, one morning, she begins receiving massive error messages from systems all over the planet and a panicked call from Galaxy Man before all signal is lost. Calling Kalinka, she asks Mega Man to go to Mars and investigate, which he agrees to. On Mars, Mega Man finds the robots running wild, and begins the process of defeating the eight Robot Masters and sending them back to Vinyl for study so she can figure out what's gone wrong with them. When he reaches the last Robot Master, he learns that someone is actively sabotaging the operation, having tricked five of the Robot Masters into assimilating combined control/Freak Chips to make it look like the Mars mission is Vinyl or Wily's plot to create a new base to conquer Earth from. With this information in mind, Mega Man sets out for the Skull Fortress the perpetrator is operating out of. Fighting his way through it, he discovers a robot designed to imitate humans (and disguised as Wily) in control, and defeats it, but the robot self-destructs before he can get more than a brief scan of it. Contacting Vinyl, he prepares to head home with the defunct Robot Masters (whose teleports back to Earth were intercepted by the fortress's master).
    • Back on Earth, Mega Man explains what he's discovered with Vinyl, who is highly concerned: based on what they know, the sabotage had to have been initiated from within Sky Lagoon. There's also the matter of the tech from the Copy Bot: it could only have come from the lab where Mega's son Anton is being built. The two come to the conclusion that there must be a sleeper agent among them, one who doesn't know they're sending information out. Mega and Vinyl decide to keep an eye out for future incidents in order to make sure whomever does this is caught, and soon.
  • Arc 11: Mega Man 10 (chapters 115-120)
    • As Mega Man prepares to return to Dr. Light's lab for the first time in a month, he discovers the teleporter pad is locked down, and is told that there's a quarantine. Dr. Wily offers him a lift in the shuttle, and explains that there's an airborne flu-like virus affecting robots. Consequently, they're taking special precautions to make sure the disease doesn't spread to Sky Lagoon. Dr. Light and Dr. Wily are working on a cure... by studying a robot who's in the early stage of infection: Roll.
    • Back at the lab, the doctors explain that how the disease is affecting robots. In the final state of the disease, the higher brain functions shut down, and then they reactivate in a berserker state and start rampaging. This has already happened to the first eight Robot Masters, and Mega Man decides he needs to go out and defeat them, then bring back data on their infections so the doctors can hopefully find a cure. As he prepares to move out, Prometheus and Bass join him. Debating how to handle the corrupted Robot Masters, the trio eventually decide to work as a team to take on each one. Traveling around the world, they successfully take down four Robot Masters before returning to the lab for a full decontamination. There, they learn Dr. Wily and Dr. Light have successfully created a Roboenza vaccine and applied it to Rush and Treble, so they can join the trio in their mission. Unfortunately, those already exposed can't use it, leaving the trio out and meaning it isn't safe for Mega Man and Bass to combine with their partners for the time being. They also learn that once they get the other four initial infectees, the two men should be able to create a proper anti-virus. With that in mind, the quintet set off and handle the next two Robot Masters. After beating the last of the Robot Masters, the trio return to the lab, just as the virus starts to affect Mega Man. Fortunately, the doctors have a cure ready for him and a vaccine ready for Bass, while Prometheus has already developed antibodies that make him immune (and were the basis of the vaccine).
    • Now that a cure is ready, they've got a plan to catch the mastermind behind the Roboenza scheme: Vinyl is going to make a "final world takeover attempt" before the mastermind can (and based out of a Skull Fortress the mastermind already set up to frame them with). The mastermind will thus be watching them and too distracted to try and wipe out the robots affected by the virus before they can recover. And if all goes as planned, they'll have essentially succeeded in taking over the world anyway, if only to prevent the Roboenza mastermind from doing so. Their plans in motion, the group beams up to Sky Lagoon.
    • Robot Masters: Blade Man, Pump Man, Commando Man, Chill Man, Sheep Man, Strike Man, Nitro Man, Solar Man.
  • Arc 12: Mega Man 5 (chapters 121-126)
    • A few days later, Mega Man awakens from his Roboenza treatment and reads Vinyl's message to him, essentially reminding him of what Dr. Wily had told him previously: it's he and Rush against eight Robot Masters (coincidentally, the eight he passed on fighting after they supposedly kidnapped Dr. Light that one Christmas), whom he must prove his superiority to, and then a ninth who will fight to the death or Mega Man's surrender. If one of her Robot Masters beats him, the world is hers and he can never try to stop her ever again. If he wins, she and Wily will leave Earth. Also, they're broadcasting everything from his awakening, so the world will see his choice and fights. Finally, she invites him over for a gaming night to celebrate the final end of this. He's somewhat amused by this last part, and agrees to the challenge. He quickly deals with the first two, but soon begins to suspect that they're easy on purpose and that the ninth is going to be severely overpowered.
    • As Mega Man goes after the third, he discovers that defeating each Robot Master is also gaining him a portion of coordinates, which he suspects will lead him to the ninth. After beating the fourth, Mega Man realizes what Vinyl's trying to do: establish his skill and power for their audience, then show how dangerous her ninth Robot Master is if it can stand against or defeat him. He then goes after the next three, outwitting and outmatching each of them. Finally, finding and facing the eighth Robot Master, Mega Man convinces Stone Man to give up without actually fighting. With the full teleport code, he goes for the last one, and meets his new enemy: Wub Man, whom he takes out easily, earning coordinates for the Skull Fortress.
    • At the Skull Fortress, Mega Man finds Vinyl waiting for him, much to his surprise, until she explains that according to their terms, he just had to destroy the Fortress, not fight his way through it. She also reminds him that Wub Man really is dead - the teleportation didn't work as planned. Finally, as he prepares to blow up the Fortress using the last weapon he acquired, Vinyl informs him she's won: his trying to use the Bass Cannon caused him to fall into Sleep Mode, counting as a victory for her. And that means that she's now Queen of the World.
    • Robot Masters: Charge Man, Wave Man, Star Man, Gravity Man, Gyro Man, Crystal Man, Napalm Man, Stone Man, Wub Man.
  • Arc 13: End of an Era (chapters 127-130)
    • Soon after, Rock awakens to find Kalinka standing over him. She explains what happened to shut him down, and also that since Vinyl's effectively taken over the world, she's also made her goal clear: stripping away any but the most fundamental objections to robot-human inequality, rebuilding the world to integrate humans and robots. Shortly after, Vinyl herself walks in, teases the two, and explains that now, politically speaking, Mega Man has to retire and she and her team have to handle any purely Earth-based robot-related incidents themselves. Rock can only get involved with blatantly extraterrestrial threats. He doesn't really mind. Also, as the ruler of the world, Vinyl can marry the two of them... and it'll all be perfectly legal.
    • In the aftermath of the recent battles, Forte and Mizuki (formerly Splash Woman) have some fun in the pool, as do Rock and Kalinka. It's also noted that Vinyl has made an official policy discouraging actual robot fighting at Sky Lagoon.
    • An unknown amount of time later, Rock and Kalinka have their wedding. As those involved await the big moment, they reflect on the past, including Mikhail now having agreed to become head of the Mars Project, and Vinyl finally explaining to Rock that she really was behind the Gamma incident, and that when Wily supposedly kidnapped Dr. Light, he'd really just invited the other man to be Santa for Vinyl's first Christmas. Rock and Vinyl forgive one another for the mistakes they've made.
    • Later, as Rock and Kalinka prepare to exchange vows, the doors to the chapel burst open...
    • Two months later, Vinyl reflects unhappily on the events of that day: a human had burst in with a bomb strapped to his chest and set it off, killing Rock and Kalinka and destroying one of Vinyl's legs, which she's replaced with Rock's only surviving limb. Now, the world is at war again, and Vinyl has lost hope. With Mikhail having overseen the settlement of Mars, Vinyl and many others, all seeking to escape the war, evacuate to Sky Lagoon and then to Mars.
    • However, there is still hope: Anton's capsule still waits for someone to complete him, and Project Revelation - the robot that will eventually become Zero - is also waiting, with two AI programs based on Vinyl and Wily remaining to maintain and restore him. And Prometheus and Skull Man have taken up posts on Mars, waiting and watching.
    • Finally, Vinyl prepares for her last act in this world. Having found the source of her magical energy, she activates a portal device that transports Wily Castle, and everyone in it - including Wily, Forte, Mizuki and others - back to her native world. The command is given, and the castle vanishes. At that very moment, another portal opens, transporting an infant Octavia into Dr. Light's lab. Hurriedly, the doctor places Octavia within X's capsule and activates it. Injured and weakened by the events of two months before, he passes away, leaving only his shielded Light Hologram Network to watch over them.
    • And then, from Sky Lagoon, its central computer broadcasts a program that shuts down every machine hooked to a network with a connection to the World Wide Web, leaving only two words visible:
    • The End.

    Melody of the Future
  • Arc 1: Early years (chapters 1-5)
    • Two hundred years in the future, while investigating the ruins of Light Labs, Dr. Cain discovers a stasis pod containing Dr. Light's final creation: Mega Man X, who is no longer bound by the Three Laws of Robotics, as past robots were. Reviving X, Dr. Cain also discovers a tiny pony in the capsule, Octavia Melody, whom X knows he's meant to take care of, but not why. He grants Dr. Cain permission to study his systems, as the doctor believes X may be the key to rebuilding the world, just as Dr. Light desired. The result are the Reploids, a new generation of robots no longer bound by the Three Laws. However, when some begin to go out of control, the decision is made to design combat model Reploids to act as a police force, with X as one of them. As time passes, the sheer power of these "Maverick Hunters" begins to worry Dr. Cain, who designs a leader-type combat Reploid with limited control circuitry to influence the thought processes of Reploids remotely. Much of the core programming of this new Reploid, named Sigma, is based entirely off of X's own neural pathways. It proves effective... at first.
    • Meanwhile, another robot is released from containment... and due to a virus within his systems, goes completely nuts, rampaging through the city until the presence of Octavia and her unwitting activation of a code phrase deactivates and deletes his maddened second personality, restoring him to normal. Now remembering only who X is, and that he's supposed to help him take care of Octavia, the new Reploid is given the name Zero. Unbeknownst to anyone, Zero's purge and reboot secretly transferred the virus to Sigma. Coupled with his defeat by Zero, as the virus alters his programming, he vows to prove that none are stronger than he is.
    • Some time later, Octavia requests a set of armor of her own so she can help her father with his missions.
  • Arc 2: Mega Man X (chapters 6-14); interlude (15-16)
    • After Octavia gets her new suit of powered armor (Varia, a sapient suit made from a Bio-Metal), she, X and Zero are out on a mission with Sigma, and quickly discover he's gone Maverick and seeks world conquest. While his initial strike is stopped, he soon turns several other Maverick Hunters to his side, and X and Octavia are sent out to capture or terminate them. Along the way, they discover a self-maintaining computer system containing an A.I. based on Dr. Light's brainwaves, designed to aid and guide X after he was reawoken. He also explains how, right before he could seal X's capsule, Octavia appeared in his lab and was placed in the capsule with X in order to save her life. As the group continue their mission, they discover that Octavia and X can both access the upgrades that Dr. Light has left for X. Once all eight turned Hunters are dealt with, Octavia and X are joined by Zero and go after Sigma, but early trouble forces Octavia and a badly injured Zero to beam out. While back at the base, she's given aid by an unfamiliar Reploid, Prometheus.
    • After Octavia recovers enough to rejoin X, the two hunt down and defeat Sigma. In the process, Octavia turns Sigma's "pet", a robo-wolf named Classic, to her side. She and X then destroy Sigma and return to base with the wolf, only to discover a message from Sigma: his personality core has survived the destruction of his body, and he vows to return for revenge.
    • Interlude: In the aftermath of the battles with Sigma, the Maverick Hunters are joined by a new Reploid named Serges, who claims (truthfully) that he can fix Zero, having recovered his missing parts from the ruins of Sigma's fortress. While making the repairs in private, he switches to a different personality... and is revealed to be a copy of, or possibly the original, Dr. Wily. Soon after though, Serges activates two new Reploids: Agile and Violen. Dubbing them "X-Hunters", he sends them out to recover some lost battle data for Zero, which will require them to face X.
    • Mavericks: Armored Armadillo, Boomer Kuwanger, Chill Penguin, Flame Mammoth, Launch Octopus, Spark Mandrill, Sting Chameleon, Storm Eagle.
  • Arc 3: Mega Man X2, part 1 (chapters 17-22), interlude (chapter 23), part 2 (chapters 24-27), interlude (chapter 28)
    • A sudden spike in Maverick activity forces X and Octavia to go out and do battle with them. When Serges and the Zero Parts disappear, the new Mavericks and their two leaders are believed to be behind it, giving the pair extra motivation. Along the way, it's discovered that Serges is in fact in league with the pair (who are the same two he activated at the end of the previous arc), and they have Zero's parts installed in them. Octavia also discovers a new set of capsules with Vinyl Scratch's Cutie Mark on them, and learns from Dr. Light that she can trust them, but he can't give any more details: apparently, time travel is involved, and he doesn't want to risk a paradox (though it seems there's more going on with it than this). The group soon recover the last of Zero's parts and return them to base, leaving Dr. Ciel to hopefully finish fixing him.
    • Interlude: Meanwhile, another ally Reploid named CiCi goes on a mission of her own, one tied to her mysterious origins, and defeats another of the Mavericks.
    • The next day, X and Octavia discover Prometheus has again been by and dropped off some upgrades downloaded from the Light Capsules. After meeting another Capsule, learning Prometheus is from the original Dr. Light's time and taking out the last of the Mavericks, the pair learn Zero and his parts have been stolen. Heading to the North Pole, they defeat the last of the Mavericks. While defeating Serges, X realizes this rebellion was all on his orders: he'd told Serges to "Do whatever it takes to bring Zero back online", and this rebellion was all to gain needed battle data in order to do just that. Soon after, X gets a companion of his own: a robo-dog and support unit, Piano, from Dr. Light. In the final section, they encounter Sigma and a fully revived Zero, who at first appears to be under Sigma's control until he turns on him and blasts him. The group, now working together, finish off Sigma's body, but his personality core escapes again.
    • Back at the base, the trio and some of their allies decide to go on a well-deserved vacation.
    • Mavericks: Bubble Crab, Crystal Snail, Flame Stag, Magna Centipede, Morph Moth, Overdrive Ostrich, Wheel Gator, Wire Sponge.
  • Arc 4: Mega Man X3 (chapters 29-40), interlude (chapters 41-42)
    • Returning from their break, the group discovers that Maverick activity is at an all-time low due to the actions of one Dr. Doppler, a Reploid and scientist who's built a Neural Computer that can suppress Maverick impulses in Reploids. Suspecting Sigma's involvement (since it's similar to his own abilities), the trio decide it needs to be investigated. CiCi, who's tested the signal against her systems and proven herself immune, goes to check it out... especially since many Reploids have gone to join him and built their own city, Doppler Town, so they can live without the fear of becoming Mavericks.
    • A month later, CiCi returns with news. Soon after, some of Doppler's forces attack their headquarters. Once the incursion is dealt with, X and Octavia head out to Doppler Town to deal with the Mavericks the scientist is now controlling. In between missions, they meet Iris, representing the military group Repliforce. After dealing with the last of the eight Mavericks, the pair, their support units and Zero head for the Neural Computer to destroy it. During the mission, they find another W capsule, which releases a hawk-based support unit for Zero, who names it Timbre. The group finally finds and neutralizes Doppler, whom they find was under the control of his own Neural Computer. Now freed, he reveals that the computer is under the control of Sigma. X and Zero head onward with their support units and, joined at the last minute by Colonel (leader of Repliforce, rendered immune to the Neural Computer thanks to Dr. Doppler, who was acting on a suggestion from Octavia), destroy Sigma's body again before escaping.
    • Interlude: Back at the base, Zero and Colonel fight over Iris, due to Colonel knowing Zero likes her and wanting to protect his "baby sister" from this. Iris finally breaks it up and, after Colonel leaves, accepts Zero's offer of a date. Which culminates in a scheduled "exhibition match" duel in the park with Colonel. Iris is semi-amused.
    • Mavericks: Blast Hornet, Blizzard Buffalo, Crush Crawfish, Gravity Beetle, Neon Tiger, Toxic Seahorse, Tunnel Rhino, Volt Catfish.
  • Arc 5: Mega Man X4 (chapters 43-44), interlude (chapters 45-48)
    • Returning from his date with Iris, Zero discovers Maverick activity has suddenly spiked: they've taken control of the aerial city of Sky Lagoon, which is about to fall from the sky. X, Zero and Octavia report to the scene, joining forces with the Repliforce agents there. With their quick advice, Sky Lagoon is saved, and Sigma's latest plot, which required Repliforce to get involved and be made to look very bad as a result, is thwarted, with X taking down the Maverick once more.
    • Interlude: Time passes. X reveals he's been dating a female Reploid, Alia, since Zero was rebuilt. At her request, the group investigates a scientist, Gate, who's developing new Reploid science with the ultimate goal of finding a way to erase the line that divides humans and Reploids, but who's being stymied by the committee overseeing his work, who are terrified of the idea of any new robots like X or Zero being built and are doing everything they can to block him from getting new funding. After looking over his work, the group decide to fully support him.
    • Mavericks (from canon; only about three appear due to the arc being vastly shortened): Cyber Peacock, Frost Walrus, Jet Stingray, Magma Dragoon, Slash Beast, Split Mushroom, Storm Owl, Web Spider.
  • Arc 6: Mega Man X5 (chapters 49-67), interlude (chapters 68-71)
    • Several years after Sigma's attempt at starting a Repliforce war was thwarted, he launches his new plan: Hiring the mercenary Dynamo to spread a virus within the space colony Eurasia in order to destabilise its orbit and ultimately cause it to crash on Earth. He then launches his own attack in order to distract the Maverick Hunters while Dynamo is carrying out his mission, willingly sacrificing his current body during the battle, leaving X in an effectively comatose state for a week. When he awakens, he learns that Sigma's last act released enough concentrated Viral Energy to blanket the entire planet in a purple fog that infects other Reploids and causes them to go Maverick, and that Eurasia's orbit has decayed to the point where it'll crash into Earth in sixteen hours. Consequently, the Maverick Hunters, with the support of Repliforce, have limited time to act. Only X, Zero, CiCi, and Prometheus are immune to the Viral Energy, and Prometheus has dropped off something to protect Octavia from its effects as well. He's also scouting out infected areas, and has supplied Colonel with a device to download programs from the Light Capsules.
    • There are two plans, the first involving utterly vaporizing the colony. In order to do that, they need components, guarded by four Mavericks, and set out to gather them. In addition, Dynamo (who turns out to be an internet friend of Octavia's) pops up to try and interfere in their progress periodically. After recovering the parts and firing the laser, they discover their mission was only a partial success: the colony's shields allowed it to survive, but its orbit has changed so they now have 23 hours to stop it.
    • With that in mind, they move on to a new plan: gather components to upgrade a space shuttle that can be flown into the colony and destroy it. Naturally, these parts are again guarded by four Mavericks. The team once again set out to find the parts. During this time, Zero encounters another of the Dr. Light capsules, and learns from him that by absorbing energy with the Sigma Virus, it will help restore his original functionality. He also learns the virus came from him in the first place. Meanwhile, Octavia meets Dynamo again, and learns he's not just working for Sigma, but for someone else... and so is Prometheus. He then vanishes, leaving Octavia to wonder.
    • Finally, everyone returns with the needed parts, and the shuttle is completed, launching under the control of Zero. Meanwhile, in separate locations, Dynamo and Prometheus contemplate events and wonder if everything that's happened, leading up to this, has been worth it.
    • As he reaches his goal, Zero is consumed by a white light. There, he learns his origin story from holographic reconstructions based off the physical appearance and psychic impressions of his creators, Albert and Vinyl Scratch Wily. They explain that he was once Doc Robot (and later VWM 009 Secret), but was ultimately rebuilt into a robot designed to wield the power of Ether, a combination of Justice Energy and Evil Energy (two powers that came to Earth in the 21st century), with two separate neural directives guiding the energies to work together. The Vinyl reconstruction is the control program for his J-Core, while the other is the control program for his E-Core. The end result was a robot intended to judge humanity, and either save or destroy it. X is his counterpart, built to fully bridge the gap between human and robotic life, to be the ambassador that brings peace, and to match Zero in every way.
    • Vinyl and Wily also explain that the Maverick Virus was created from an imperfect copy of Wily's primary program combined with the Evil Energy he was designed to control and the initial tech Sigma used to make other Reploids obey him. The release of this virus was an accident, occurring when the safeguards to keep the energy from getting loose failed: keeping Zero from becoming a puppet to either energy before he was able to control Ether was the priority, due to his intended purpose. Finally, they explain that when Tavi appeared, the Vinyl program felt compelled to act to protect her, adding protocols to X's programming and to Zero's as a part of his fundamental nature, which unwittingly altered the timing circuit of his stasis capsule was altered, so the release program suffered a fatal error.
    • Finally deciding on his purpose, Zero absorbs all of the viral energy on the colony and around the world, and lands safely. X arrives on the scene to find Zero, and the two are happily reunited. The two then head into the colony, fighting their way to Sigma's chamber, and confront him, Zero informing Sigma that under the guidance of the virus, he was manipulated specifically to arrange Zero's full restoration. He then obliterates the corrupted Reploid, and beams out with X.
    • Back at HQ, the team discusses recent events, including what Zero learned about himself. Meanwhile, in the remains of the colony, Sigma awakens in a sealed chamber, having transferred back into his original body, and contemplates, having seen that from now on, without the Virus, he must operate through doppelgangers and other agents in order to preserve himself until he can achieve his goals: to destroy all but the Reploids, and create a world where he is their god.
    • Interlude: Back at Maverick Hunter headquarters, X, Zero and Signas continue to discuss events. With what they've discovered, they believe Zero still contains the core personalities, essentially the "souls", of some of the Mavericks, and that they can be restored to new copies of their original bodies. The first attempt is a success. Some time later, the team meets Colonel Redips, Repliforce Liaison Officer, who's come to meet them and report that the public, learning of what Gate, X and Zero did in the Eurasia Incident, which saved countless lives, is pushing for a massive reward for them. Gate has already gotten what he wants: near-free reign to continue his research into RDNA without oversight (the Maverick Hunters will still keep an eye on him, but no other groups), and now X and Zero just need to tell what they want. The two want the same thing: to get married. And in a splendid double wedding some time later, X marries Alia, while Zero marries Iris, with Octavia as flower filly for both. The ceremony is performed by the A.I. of Dr. Light, and goes off without a hitch.
    • Finally, some time later (yet again), the team attends Gate's official presentation of the results of his research into RDNA. He has successfully developed a facsimile of the human reproductive system that, if installed in a Reploid, will allow them to reproduce on their own, without factories. As proof of concept, he introduces a female Reploid: LGN-003 Armatige, along with her husband Prometheus, the former Protoman... and their three sons. He also admits that Alia and Iris have been given the upgrades, and now, the only thing left to do is to arrange the distribution of this system to all female Reploids who want it.
    • Mavericks: Grizzly Slash, Duff McWhalen, Squid Adler, Izzy Glow, Axle the Red, Mattrex, The Skiver, Dark Dizzy.
  • Arc 7: Mega Man X7 (chapters 72-87), interlude (chapters 88-90)
    • Four years after the wedding, while X and Zero are still off on their respective honeymoons, Octavia keeps an eye on things. Maverick crime is again on the rise, and bounty hunter activity (including a group called Red Alert, led by a Reploid named Red) is also increasing, bringing in Mavericks when they can. Octavia goes out when a report of Maverick activity on the central highway comes in, and must battle a giant scorpion-like Mechaniloid, a Mega Scorpio, and receives unexpected aid from a Reploid named Axl. After destroying the Mechaniloid, Octavia returns to base, bringing in Axl as a witness to the events.
    • In interrogation, Axl reveals he was part of Red Alert, but left because they'd started going after innocents, and Red sent troops after him to bring him back. The interrogation is interrupted when Red himself calls and demands Axl back. When Octavia refuses to give him up, Red challenges her: he'll release eight Mavericks they've captured, each taking over a different area and wreaking havoc until eliminated. If she can beat them, he'll let her keep Axl. If she loses, Axl returns to Red Alert. And just to make things more even in his favor, he's used natural seeming equipment failures to isolate the areas where X and Zero are on their honeymoons so they can't come help. Octavia agrees, bringing Axl along when he asks to help (since this is happening because of him).
    • With Red Alert's official letter of challenge (confirming the rules they'd agreed to), the duo head out and begin taking down the Mavericks. While clearing the first area, they discover another Light Capsule, and the Light hologram recognizes Axl. While he claims he can't give them any more information about Axl, he does ask Octavia to keep him safe and with their team, which Octavia agrees to. During their fight with the first Maverick that follows, Axl demonstrates his ability to turn into an exact copy, complete with abilities, of any Reploid he has the RDNA of.
    • Following a brief interlude at HQ, in which Octavia helps Axl de-stress from recent events, the pair go on to face and capture more of the Mavericks. During the third one, they encounter another Light Capsule, with further upgrades for X. The hologram also confirms that while he can't tell why he's both happy and sad to see Axl functional, he can confirm the answers are out there, just not in his network. After defeating the third Maverick, they go after the fourth, who reveals a "Professor" is also involved in Red's group. Axl suspects that the recent upgrades that Red and his allies received (after which they started acting oddly) were the work of this Professor, and Octavia compares this to Sigma's old strategy, voicing her suspicions that he's not as dead as they thought.
    • The pair soon get in touch with X and Zero, who are on their way in, and introduce them to Axl. Octavia also informs them that as far as she's concerned, Axl is her son now. X is amused, given the similarities between Octavia taking in Axl and how he wound up with Octavia, and accepts Axl as his grandson. Meanwhile, Alia asks Signas for medical leave, since their regulations don't yet have a protocol for maternity leave. He responds by fainting.
    • X and Zero, once brought up to speed, join Octavia and Axl in battling the remaining four Mavericks. Octavia terrorizes the first into surrender. Zero is amused and notes that she takes after X. X doesn't quite know what to think. The group heads for the next one, but have trouble with the environment around him. Fortunately, they find a Light Capsule that helps out, upgrading Varia's enviro-stabilizer for Octavia. They then take down the Maverick, but discover he appears to be infected with the Maverick Virus in the process. Fortunately, it's just a viral program that can't be transmitted and was overloaded by bringing out his core persona. The group returns to base, planning which of the two remaining areas to go after next. They decide to leave the Cyber Field for last, and catch the seventh Maverick before heading there. Iris is able to help them with remotely, and they also find another Light Capsule, then catch the last Maverick, who surprises them by surrendering and wishing Axl luck in saving Red and all he once stood for.
    • Back at the base again, the quartet head for Red Alert headquarters, battling their way through various obstacles on their way to Red. When they find him, he informs them that if Axl wants answers, he must fight Red one-on-one. When Axl finally wins, Red informs him that the Professor is their real enemy: with the upgrades he's given them, he's gained control of them and can turn them into mindless killing machines. Red's plan has been to make sure Axl can stop this and take control of Red Alert in his place. Sacrificing himself, he self-destructs the battlefield while the group warps out, heading in search of The Professor. Who, not surprisingly, turns out to be Sigma, still plotting to wipe out humanity. Axl, angered at his actions, steps up as the new leader of Red Alert to stop him. Utilizing the techniques of the Mavericks they defeated before, and having copied enough of Sigma's DNA data to block the signal Sigma was using to manipulate the Reploids of Red Alert, he's able to stop Sigma's plan... but unfortunately, Vile returns and escapes with Sigma, much to the anger and annoyance of the four Maverick Hunters.
    • A week later, in the aftermath of the battle, Axl reflects on recent events, including the need to catch and defeat Vile and Sigma, and wondering about his true origins. Fortunately, Octavia is able to help him.
    • Interlude: Some time later, Axl meets with Prometheus, to discuss their families. Prometheus admits X and technically Zero would be his little brothers, though Zero is also his nephew (having been created by Wily and Vinyl, whom Prometheus sees as his father and little sister, respectively), and that he knows Axl's true origin. While he can't say who, he does tell Axl that the Light hologram is made from a neural scan of the doctor just days before the event that began the End Times, and it can't handle processing the emotional data related to that event. Furthermore, Axl's original capsule still exists somewhere out there, containing the neural imprints of his builders. That capsule is the key to his past.
    • Meanwhile, there's also a surprise: X and Alia are now the proud parents of four... Harpuia, Fefnir, Leviathan (the only girl), and Phantom. X is happy to welcome his new children.
    • Some time later, as things are quiet for a change, the quintet of Axl, Octavia, Prometheus, Dynamo and CiCi have a game night with Dungeons and Dragons.
    • Still later, Octavia is dealing with her and Zero's paperwork, since Zero is taking time off to help Iris with their first-born son Omega. However, one report she finds concerns her: it tells of a pre-End Times facility that's been spotted on the moon and needs to be investigated. There's also a proposal for an orbital tower to be built, allowing for easy access to and from the facility, but it fills Octavia with dread.
    • Mavericks: Soldier Stonekong, Tornado Tonion, Splash Warfly, Flame Hyenard, Ride Boarski, Snipe Anteator, Wind Crowrang, Vanishing Gungaroo.
  • Arc 8: Mega Man X8 (chapters 91-101), interlude (chapters 102-104)
    • Time has passed, and the Orbital Elevator is under construction. Despite claims that there's nothing to worry about, X, Zero, Octavia and Axl are all keeping a close eye on it, just in case something goes wrong. And sure enough, something does - following a false alarm involving several New-Gen Reploids (built around Copy Chip technology) using Sigma's form for durability, they get word of Maverick activity, as every Mechanaloid and drone in Noah's Park has gone rogue. Octavia and Axl are sent to deal with it, and X and Zero will join them shortly. Fighting their way through the rogue Mechanaloids, the four eventually find Vile holding Lumine captive, but he manages to escape. Their mission is suddenly interrupted when CiCi calls them back to base with the shocking news that Signas is down.
    • Back at the base, the group learns that Vile's sudden shot before had utterly destroyed Signas' head, effectively shutting him down for good. The team considers what to do now, and figure out that Vile must be going after the Orbital Elevator to reach the pre-End Times facility on the moon. They decide to do everything they can, even destroying the Elevator, to keep Sigma from reaching the moon, and send multiple Hunter teams to guard it. However, a sudden alert goes out: eight Mavericks have suddenly surfaced and need to be stopped. The Hunters will need to stop them before they can go after Vile.
    • The team soon takes down the first two Reploids, destroying both before returning to base. En route to the next one, the group meets a Light hologram, who learns from them of how Reploids can now have children, and that the Mavericks X has been destroying are a direct threat to his own. Dr. Light responds by giving him access to new armors, and tells him to use the power they grant to protect his children with all the force he feels is necessary. He also presents Axl with a program that can unlock his full potential, made after accessing Axl's original build schematics. The four move on, run into Vile briefly, and terrify him into a retreat. Soon after, they meet the next Maverick and, when he refuses to surrender, wipe him out.
    • Once their new armors are prepared (and even upgraded by X's children), the quartet head for the fourth Maverick, and deal with him. The four decide to face each of the remaining four Mavericks one-on-one, since by this point, all four against one is overkill. X is first, first encountering Vile and informing the other Reploid that he now has a Kill on Sight order for him. After Vile gets his arm shot off, he teleports out, and X goes on to obliterate the Maverick in his path. Meanwhile, Zero confronts and easily defeats another Reploid, meanwhile wondering why the Reploids they've been facing are so bent on victory or death for themselves. At the same time, Axl battles and easily defeats his own Maverick, and finally, Octavia confronts a Mechanaloid and then the last Maverick.
    • Returning to base, the quartet soon figure out Sigma is in the Elevator already, and go after him. Finally, making it to the top, they find Vile and an open arena, only for Vile to brag about his upgrades, and then flees, heading off into space in search of a world he can shape into his own idea of an ideal. The team, unsure at first, decides to head after Sigma instead of chasing Vile.
    • Entering the station, the team encounters and wipes out eight Maverick Copies, then leave. Meeting a copy of Sigma along the way they learn he's after the pre-End Times facility, and has constructed a new facility of his own nearby, which they head for. Arriving at the new castle, the four fight their way through to Sigma. During the confrontation, Sigma reveals that copy chips of the New-Gen Reploids hold complete copies of his personal data, which is why they are so loyal to him. He also reveals that he's built his current body to be completely immune to the Insta-Kill moves that the four know. What he doesn't expect is the upgrade Octavia recently got, which links all of them long enough to badly damage him.
    • Unfortunately, there's still a threat: Lumine, who admits he's only using Sigma and will be taking over where he left off. He's still no match for them, and is defeated. However, the threat of Sigma remains within every New-Gen Reploid, so the danger isn't over yet.
    • After returning to base, X reports on their mission to Colonel Redips, the Repliforce Liaison Officer, and what they've learned, including every New-Gen Reploid having Sigma's personal data in their Copy Chips. But what they don't have is his mind. Furthermore, with everything they've learned, X has realized that the role of the Commander of the Maverick Hunters has changed. What they need now is someone whose primary skill is working with people, and that means Redips. However, after X leaves... Redips begins acting suspiciously.
    • Mavericks: Gigabolt Man-O-War, Avalanche Yeti, Burn Rooster, Bamboo Pandamonium, Optic Sunflower, Dark Mantis, Gravity Antonion, Earthrock Trilobyte.
    • Interlude: Since Sigma's fall at the Jakob Project, things have been pretty quiet. However, Octavia is convinced that something big is coming. One morning, Axl informs her that in the course of searching for where the Copy Chip research began, and also his capsule, they've tracked it as far as Giga City: an independent, mobile city-nation that doesn't recognize the authority of the Maverick Hunters and was founded shortly after the Eurasia incident. However, they never disallowed members of Red Alert (since the others are an officially separate reserve force, rather than fully integrated members of the Maverick Hunters)... so they should let Axl in when he's in his role as Red Alert's leader, and taking his adoptive mother on vacation with him.
    • Their plan works well, Axl and Octavia enjoying their "vacation" in Giga City. However, someone overhears them mentioning that they're looking into Copy Chip research and informs them that they won'f find any there. Epsilon, a Reploid based on Sigma and intended to be a counter to him. Epsilon isn't alone either: he has two others, Ferham and Scarface, the former showing a great deal of interest in Axl. And while Octavia is looking for a partner for Axl, she does not approve of Ferham (and Axl's just freaked out by her).
    • Epsilon and his group explain to Octavia and Axl that while most of Giga City is against the Maverick Hunters on principle, Epsilon and his team are not interested in fighting them. Furthermore, he has his own plans: a meteor hit the area shortly after the Eurasia incident, containing Force Metal, a new type of energy metal that cam drastically improve the capabilities of any Reploid or Terran (like X's children) that installs it into their systems. Epsilon's eight generals all have it, and Epsilon himself has a piece of experimental Supra-Force Metal, which is even more powerful. He believes it to be the key to further Terran evolution.
    • The problem is that Giga City has discontinued all research into Force Metal, and Epsilon intends to see that research begun again, so that their kind may continue to evolve like X, Zero and Axl do. Octavia agrees to support him, and gives him a code word so he can tell X and Zero that he's an ally.
  • Arc 9: Mega Man X: Command Mission (chapters 105-148)
    • Some time later, X and Zero arrive in Giga City. With Axl and Octavia having gone out of contact there, coupled with rumors of weapons research that could be a danger to world stability, Redips has sent the pair and a newcomer, Shadow, to investigate. Piano is also available for backup. Soon after entering, the trio are forced to split up, X going one way while Zero and Shadow go another, though they're able to stay in contact. The group soon finds eight pods for Reploids with Force Metal upgrades, and immediately suspect Sigma. But when they find four more, including one marked with an Epsilon, they're confused.
    • Continuing their search, Zero and X are able to reunite, but Shadow has gone ahead, and X is still concerned about (and suspicious of) him. Continuing on, they find Shadow again, and then Epsilon, who introduces himself and explains his goal of evolution. He also reveals Shadow is a member of the Rebellion Army, and the pair are joined by Ferham, Scarface and Botos. Shadow proceeds to blast Zero off the roof, which Epsilon is not happy about. He then uses Octavia's "safe word" at X, who decides to retreat, find more information, and also find Octavia, Axl and Zero.
    • Some time later, X finds himself reawakening and being helped by a medic, who tells him why he's been damaged, and that there are three groups struggling for control of the city: the official government, the Rebellion Army led by Epsilon, and the Resistance, led by a "Chief R". X decides to try and help the Resistance, but as he heads through the city, he encounters a mysterious new enemy: Spider, who's after the price on X's head. X is able to escape from him, then meets Aile, a member of the Resistance, and agrees to escort him to the place where Chief R is being held. En route, they encounter Spider again, and he finally decides to join X instead of hunting him. The group continues onward and are able to find Chief R, who informs them of their first target: Wild Jango, who is holding the tower. Together, X and Spider, suddenly joined by Octavia, take him down.
    • Once Wild Jango is dealt with, the group clears out the Central Tower so the Resistance can again use it for a base. They also need to head for Tiana Island, where a woman named Nana is being held, and is key to their operations. X, Spider and Octavia head in and encounter Steel Massimo, a member of the Resistance who worked at Central Tower and has also come to save the prisoners. He joins their group, and they begin the operation to free the people being held there. Over the course of the mission, they encounter a dancing Reploid named Rafflesian, and find and free Nana, who is surprised to see Steel Massimo with them when, according to the file she can access, he was executed five days before. The group moves on to deal with Silver Horn, the prison's warden, and Nana secretly tells Octavia that the Rebellion Army protocols are programmed to ignore her.
    • Continuing on, the group eventually finds where Silver Horn is located. While they wait for Nana to unlock the doors, Massimo takes a detour, and Octavia follows him, discovering the truth: their Massimo is the son and student of the original, who dies in his arms. After he has time to grieve, Massimo and Octavia rejoin the others and confront Silver Horn, who has found and attacked Nana. Unfortunately, he also makes the mistake of bragging about how he handled the original Steel Massimo, and a furious Massimo unlocks his equipped Force Metal, transforming and utterly defeating Silver Horn, shattering his power core and effectively killing him. The group then heads back to Central Tower, and Octavia contemplates Massimo's evolution.
    • Back at Central Tower (including Nana, who is safe and sound), they make plans for the next stage: infiltrating the lab of Professor Gaudile, who's been researching Force Metal. He's refused to have anything to do with the Rebellion Army or the government, so the team can probably get him on their side. They head for his lab, where they run into some of his commander units, who recognize Octavia and allow her in, informing her that Miss Cinnamon is waiting for them. While they head in, Spider detects the presence of Marino, local queen of the underworld.
    • The group finally finds Professor Gaudile, who is being confronted by Dr. Psyche, a Reploid working for the Rebellion Forces. Meanwhile, Marino has a run-in with Cinnamon, who reveals the Force Metal Generator (which Marino has been sent to steal) is a part of her. While Marino doesn't do Human, Reploid or Terran trafficking, she reluctantly agrees to take Cinnamon with her, since the younger Terran is eagerly desperate to get out of there.
    • Meanwhile, X and co. pursue Dr. Psyche, and finally track down Professor Gaudile, who's bemoaning the loss of Cinnamon, believing Psyche has her. He doesn't yet though - he's pursuing Marino, who does have her. Finally, Cinnamon heals Marino, who's been injured by Psyche, and then goes off with the other being. X and his group soon find Marino, and she explains her involvement. The group decides to invite her along, and they head into the Eternal Forest, where they soon catch up to Dr. Psyche and Cinnamon, and watch as she easily defeats him, before reuniting with her father.
    • Back at Central Tower, with Gaudile's help, the team gets a signal that directs them to Ulfat Factory, currently under control of the Rebellion. The team heads there to investigate, since the signal means someone (they suspect Zero) is already there trying to shut the place down. While they make their way through the factory, Marino and Cinnamon wind up getting in a fight with one another, but Axl shows up and stops them... leading to both girls promptly trying to claim him as theirs, much to X's amusement.
    • Once Axl manages to get free of them, he gets the story of why they're there from X, and informs them that Zero is around somewhere. Continued exchange of information identifies them of the identity of the Reploid in charge of the factory, who has a distinct advantage over Zero, so they need to find him and help him. They ultimately find him facing Mach Jentra, but their enemy escapes while Zero catches up on the news from them. However, they're interrupted by an alert - Duboar, the automated factory in the facility, is activating. And if it comes fully online, they'll be overwhelmed by an endless supply of Preon soldiers. And as it turns out, X's own daughter Leviathan (nicknamed Maka) is the one who designed the system, including the armor that protects it. So their only way to stop it is to deactivate it, or keep it from being activated in the first place.
    • The team finally finds Duboar and Mach Jentra, and Octavia and Axl talk him into surrendering and shutting down Duboar, while letting him escape to report to Epsilon. After he does as ordered and flees, Zero finally asks for some introductions from their new allies, but when Octavia starts giving him a certain look, he backs off.
    • With the Ulfat Factory taken care of, the group returns to Resistance HQ to rest for a time before going on their next mission. During this time, three of the girls wind up competing in a karaoke competition for Axl's affections.
    • In the aftermath of their little competition, the group knows it'll take a while before they're all ready to go on their next mission. In the meantime, Axl decides to relax by fighting security mechanaloids in the lower portions of the tower, where a repair table can also be found and take the chance to calm down. He's interrupted when he finds the rest of the team followed him, and admits to them that he's been feeling antsy ever since he entered the tower. Zero recognizes the sensation, comparing it to himself during the Eurasia incident, when he found out about his origins. From this, Axl realizes the answers he needs may be nearby, and they soon find a locked door. Behind it is a robot named Onetails, who challenges Axl to prove himself and earn the secrets Onetails is protecting.
    • The battle begins, and Onetails surprises them by showing off a technique similar to one of X's own more powerful moves. As the fight continues, the enemy Reploid transforms into Twotails and then Threetails. Once Axl recovers enough to continue the fight, Threetails changes into Fourtails, and then to Fivetails and Sixtails. After many exchanges of blows, Axl is again able to force his opponent to fall back. Once he recovers, Axl faces his foe in their Seventails and then Eighttails forms, and finally Ninetails, the final form. As Ninetails, the enemy Reploid forces Massimo Spider and Zero to shut down, and finally leaves Axl unable to fight temporarily, the rest of his team acting to try and protect him. Finally, Axl recovers enough to deliver a devastating attack, reverting his foe to his base form... which makes an odd sound as he lays there.
    • As Ninetails transforms, it's revealed that his outer armor is shaped from pieces of a non-functional red robotic canine, while his true form is a heavily upgraded green robotic cat. Once he recovers, he leads them downstairs to a room containing a capsule marked AXL-C... or, as Axl suddenly figures out, Anton Xabat Light-Cossack. As he speaks his true name, two holographic images appear, of Rock Light, the original Mega Man, and Kalinka Cossack. The two are neural imprints of the originals, and explain that they're his parents and how he came to be, including information on Vinyl. They also tell him about what they've left for him, including Ninetails, whose true name is Tango - he's Axl's personal support unit. They've also left a new weapon for him, and a final message hinting that something else is waiting for him on Mars.
    • Back at the Central Tower, Axl talks with his friends about the recent reveals, and about what this means for his family. While Cinnamon and Marino have good advice, so does Tango... though some of his comments are cruder than Axl would care for.
    • While Axl and his companions are off talking, the rest of the group meets Nana, who informs them of their next mission: the Gimialla Mines, built directly over the impact crater that the Force Metal ore comes from. There, the five run into Shadow, who mentions the Supra-Force Metal, which is much purer than the main Force Metal ore, and which Octavia knows a great deal about. After Zero blows Shadow apart, the group asks Octavia how she knows so much about the Rebellion's activities, and Octavia confesses that Epsilon is her source in the Rebellion. Putting together what they know, they figure out that Axl's new gun, and the nine Etheric Crystals that power it, have a connection to the Force Metal Ore. And Force Metal is key to further evolution of synthetic life on Earth. The group heads on to their destination: a warp that can take them to a secret Rebellion facility.
    • After further exploration, the group discovers a strange pod, which scans both Octavia and Zero, and opens itself to release a new robot: Gemini, the fusion of Duo and Trio, who mentions Roll and explains that she's on Mars. He then leaves to join her, and in the process confirms that Octavia was right: Force Metal is the latest form of Ether, and the key to future robotic evolution. Meaning Epsilon is also right, so they need to figure out which members of his group are loyal to he or his ideal and come up with a way to support him.
    • As they continue exploring, they find another robot, Incentas, who is completely loyal to his Commander. Octavia gives him a message for Epsilon (that he was right), and Incentas teleports out.
    • With their mission complete, the team returns to base. Zero goes to check on Axl and the others, while the others learn that their communications are being jammed by a facility in the Vanillia Desert. Once Axl, Marino and Cinnamon rejoin them, the full team heads to the desert for their next mission. Octavia quickly figures out their real target is underground.
    • As they search for the way underground, they run into Ferham, who flirts with Massimo before leaving, just as they've found their way in. It takes a while, but they finally make it into the facility and clear the first few areas. More exploration follows, and the team finally confronts the being in charge of the facility: Botos. Axl defeats him by combining with Tango, and Botos flees them. After the team returns to base, they learn Aile is not long for this world. Luckily, by utilizing the Ancient Arm he got from his parents, Axl is able to completely reconstruct his body from the ground up, saving his life.
    • Afterward, some of the team works to help Aile recover and get used to having a fully functioning body again, while the girls take Nana shopping and have a run-in with Ferham, who happily joins them in searching for outfits. In response to all of this, the management gives Octavia some complimentary alcohol, since she'll need it to get through this, given her companions are mostly looking for "naughty" outfits to attract Axl's attention, and she's trying not to think about them doing that sort of thing with her son.
    • Back at the base, Octavia has a talk with X, and admits that anytime she starts thinking about looking for romance, she immediately thinks of Vinyl, and feels she'd be betraying the other mare by looking for love. X theorizes that perhaps she and Vinyl knew one another before, and guesses what their relationship might have been. As the talk continues, he finally figures out that "Vinyl's legacy" on Mars is the key to reuniting the two.
    • Octavia finally recovers from her hangover and joins most of the others for their next mission (Aile is recovering from something else, and Spider is handling something else), so the group prepares to head to the Melda Ore Plant, where large stockpiles of Force Metal were stored, along with a Supra-Force Metal missile, a last resort to forcibly accelerate the natural evolution of life on the planet, or to cause an extinction event in the wrong hands. The team needs to deal with it so it can't be used by an enemy.
    • Upon arriving, the group investigates, and finds Timbre's capsule, happily reuniting him with his partner and scaring off a couple of Reploids standing guard. Continuing on, they make their way to the silo gate, only to find Botos in their way. When it's revealed he was watching and recording what Marino and Cinnamon were doing with Axl in the desert, Octavia orders Axl to shoot him in the head. Botos avoids it, and another shot aimed a little further south, and decides to run for his life. While they don't catch up to him, they do find Ferham, who is not happy that Botos was there, and reluctantly has to fight them. However, during the fight, she's attacked by a smaller, shadowy figure and falls down the silo. The others promptly head down to check on her.
    • Upon landing, Ferham finds Botos also down there, and he claims that Epsilon wants the Supra-Force Metal removed from the site, demanding her Key so he can remove the metal from the missile. When she can't remove it, Botos rips it out of her, only to be destroyed by Spider, who claims both keys and escapes before Octavia's group arrives. Figuring things out, Octavia determines it was an impostor who took the keys and has now escaped with the warhead. The group heads back to base, taking the injured Ferham with them, where Gaudile immediately sets to work repairing her. Shortly afterward, Spider returns, and it's confirmed the Spider who attacked Ferham was an imposter. Right then, Scarface turns up behind him, fully prepared to kill him until Octavia intervenes and explains the details of what happened. She also convinces him to take herself, X, Zero and Axl to Epsilon, so they can talk things out with him.
    • The five quickly arrive at Epsilon's base, and reassure him that Ferham is stable, then confirm the status of Spider and Wild Jango, and make plans to set a trap for the real culprit, with Epsilon as bait. While they're switching out Epsilon's SFM power core with the Ether Crystal, Colonel Redips suddenly arrives, and joins them upon explanations. The group returns to base, and a few days later, the trap goes off, only for things to go haywire as Axl (who had switched into his Schrodinger form) and Chief R both suddenly disappear when the helipad they're on is destroyed, and an army of Mechanaloids is released. Epsilon calls for retreat, while Octavia screams in anguish for her son.
    • Soon after, it's revealed that Colonel Redips is using footage of their actions in both the Jakob Tower and Giga City to make them look like true criminals who have gone Maverick. The team are enraged, and Octavia especially wants his head on a platter. As they make plans to deal with him, Axl and Chief R show up, revealing Axl's Schrodinger form allowed them to teleport out just in time. Octavia is both relieved he's safe and furious at him for not telling her about his teleportation abilities.
    • The team quickly heads for Maverick Hunter HQ East, where they find Wild Jango dealing with a copy of himself. Meanwhile, Redips learns that there's only himself and one other in the base to fight them off - everyone else is off at a celebration for Prometheus Light's eldest son.
    • As the group continues on, they find two more copies, this time of Silver Horn and Mach Jentra, have been dealt with. On the next level down, they find Depth Dragoon, who is eager to fight until Axl intimidates him into fleeing. Finally, they reach Redips' office, and find out he was the fake Spider. With the Ether Crystals he now has, along with his inherent Copy Chip technology, he has the keys to Ultimate Power. Furthermore, he's been in disguise all along... "Redips" is really Sigma.
    • As the group is horrified, Sigma confirms he's been Redips all along (except for at first, when it as a remote Reploid drone under his control), and explains his plans: he'd made sure Gate completed his research, creating the perfect wife for Prometheus to get him out of the way, and making sure the New Type Reploids would make X and his family very, very angry, giving them a chance to show what they're capable of once they stop holding back, and make the world hate them. He then manages to escape, but not before telling them where he's gone: Jakob Tower, where he plans to create his Ultimate Body... and once they're there, by trapping them inside there with him, he can fully analyze their build codes and abilities to incorporate into his new body.
    • With his new form complete, Sigma tries to seize control of all Reploids, only to be thwarted when CiCi intercepts his signal, allowing only two places to receive it: the empty HQ East, and Giga City, which viewed it as a declaration of war from Redips. CiCi also broadcast the encounter in his office to Giga City, and now they know what kind of a monster he is. And his attempts to take control of all Reploids would have failed anyway due to certain unexpected differences in the new Reploid brain circuitry. In short, his plan has failed.
    • Sigma isn't deterred, attempting to retune his signal to control Terrans. The group responds by attacking, but their powers are ineffective. After some time battling, Axl finally figures out a solution - fully charge up his Ancient Arm and use the power of its nine Ether Crystals to overwhelm Sigma and his Supra-Force Metal in one shot. This will take him five minutes. In the meantime, the others continue fighting, and are joined by unexpected allies from Earth: X's son and Zero's four children, who have brought giant mecha with them, which combine into a single giant robot (the Memezord) and send Sigma flying. Their distraction buys Axl some of the time he needs, but X and Zero promise to ground the five if they make it out of this alive.
    • The Memezord continues fighting Sigma, stalling him long enough for Axl to finish charging his attack, obliterating Sigma's Ultimate Body. While X and Zero deal with their kids, Axl finds Sigma's remaining body and finishes him off once and for all.
    • In the aftermath of Sigma's death, the Tower begins to collapse, and the team evacuates in the five mecha, returning to Giga City and finding the amassed forces of the Maverick Hunters and the Rebellion Army working together under the command of Mikhail Light, who reveals his brothers are handling things on the political and scientific governance of things.
    • With the Maverick Wars over, the group has to plan for the future. The Guardians are getting the main credit for ending the final battle, Epsilon decides to join Albert Light in Supra-Force Metal research, and once Dynamo arrives on the scene with Axl, he announces he and Prometheus are going to join them in accompanying Octavia home.
    • Preparations don't take long. In the end, X, Alia, Zero, Iris, Axl, Cinnamon, Marino, Prometheus, Armatige, and Dynamo all join Octavia in returning to her home, using Axl's A-Trans ability to travel from the remains of the Jakob Tower to Mars, where they find none other than Roll waiting for them. Roll explains that Mars has become Vinyl's dream world, where the line between organic and synthetic has vanished. The key to reuniting Octavia with Vinyl is ready, they just need to activate it.
    • Meanwhile, back on Earth, Prometheus' sons work together and debate on what path Earth should take net.
    • The End... until the epilogue fic.
    • Enemies: Wild Jango, Silver Horn, Dr. Psyche, Mach Jentry, Ninetails/Tango, Shadow, Botos, Depth Dragoon, Redips/Sigma.

    Denouement Duet
  • It's a normal day in Ponyville... until a massive Skull Fortress suddenly lands on top of Vinyl and Octavia's house. Fortunately outside, Vinyl rushes to check on her housemate, but arrives right as the future Octavia and her companions beam in. The combination of magic and technology sends both Vinyl and Octavia to their respective points in the Megaverse's timeline, reduced to infancy.
  • Meanwhile, unaware of the consequences of her and Vinyl's respective returns, Octavia and her companions discover the giant Skull Fortress, and realize that's where Vinyl must be. Entering, they explore a bit, and finally make their way to the high tower where the four Guardians are standing watch. When Prometheus explains how it's been a few centuries since he last saw them, and points out Octavia, the Guardians let them past.
  • Inside the tower, they find Vinyl and Wily, and Prometheus gives explanations, allowing them to meet X, Piano, Zero and their respective wives, and then introduces his own wife Armatige, who explains what she's capable of. Vinyl is extremely happy to hear of this.
  • Next to come in are Axl, Marino, Cinnamon and Tango, and Vinyl weeps happily when she recognizes him. She weeps even more when Octavia enters, and the two are happily reunited. Once she recovers, she explains about her life in the other world, up to and including her departure. Octavia in turn tells how she arrived, and Zero explains what happened with him, and ultimately how the Terrans came about.
  • Octavia comforts Vinyl as she realizes what her actions inadvertently led to, and after Octavia explains her age, the two decide that yes, they're attracted to one another and want to make a life together. As the two kiss, Axl wonders what to think about the fact that his mom is dating his aunt now (since Vinyl and Kalinka were like sisters). Forte's joking response makes Miyuki swat him.
  • In the aftermath, Vinyl and Octavia continue to talk about their past and future, while Wily studies the Terrans, and finally they notice the angry mob outside. As they try to figure out what to do, Wily explains a little something he included in the Master Abilities and Variable Weapon System, which allows him, with the aid of Zero's Buster, to resurrect every Robot Master she'd ever seen die. Now, she has an idea.
  • That evening, Vinyl and Wily's army marches on Canterlot, coming to overthrow the Princesses and take over Equestria... just for the fun of it. While singing. As they arrive, Celestia is confused, while Luna's just annoyed that they left her out of their song.
  • The End
