  • When Sedgewick says they won't get past the Clapping Pass before it closes:
    Sedgewick: I don't think that's possible. And that's coming from a guy who just swam 92 nautical miles without arms or legs!
  • One DVD bonus feature actually shows some of the things on Elliot's "Afraid Of" list. These things include: polka dots, tater tots, Tim Burton's version of the apes, Buzzsaw Louie...
  • When Sedgewick asks if they have TiVo. Eloise has of course never seen a television or DVR in her life and thinks Sedgewick is asking for tea. After a moment of trying to explain, Sedgewick gives up when he realizes she's never going to get it.
    Sedgewick: ...Tea would be lovely.
  • When Elliot is singing a really goofy song, and George asks him to stop.
    Elliot: What? It's a good song! Don't you like it?
    George: After the thirty-second verse...it grates. Besides, it's making me hungry.
  • In the In-Character Commentary with Larry and Mr. Lunt:
    • Apparently there were prop guys manipulating the "hands" of the Clapping Pass, and it was really a worry that they might close the Pass at just the wrong time and accidentally slap Pa, Larry, and Mr. Lunt. There was a similar worry with the sharp teeth of the sea snake, particularly since that one required Larry to get "eaten."
    • Larry and Mr. Lunt claim that they co-produced with Jerry Bruckheimer but had to fire him halfway through because he was too demanding and wanted to include torpedoes, and "There's no torpedoes in pirate days."
    • Mr. Lunt wonders why he's not in the VeggieTales logo. Larry says they'll have to talk to Bob about that, and Mr. Lunt declares he'll bring it up but good.
    • They start talking about Robert's Power Armor. Apparently they borrowed it from the world of anime.
    • Archibald joins the commentary. He says he noticed something.
      Larry: That you're strikingly handsome?
      Archibald: I've always known that, my boy. We hold these truths to be self-evident.
    • Archibald apparently didn't know what the movie was about and thought it was a documentary.
    • Mr. Lunt says he has a question for Larry concerning one particular moment of the movie:
      Mr. Lunt: The storm is an optical illusion.
      Larry: Yes.
    • In the scene where Robert gives Alexander a demonstration of how he intends to kill the King (it involves blowing up the King's ship), they apparently had to cause a real boat to blow up. Archibald says he was on one of the cameras and got splinters from that particular stunt.
    • Concerning the scene where the rock monster dad does a cannonball to help the Pirates get through the Clapping Pass on time, Larry has this to say:
      Larry: That took, like, six takes.
    • When the King shows up:
      Mr. Lunt: Hello, Imma da King. Imma going to save da day!
      Larry: ...that is why you were not cast as the King.
  • The regular DVD commentary had a moment where the creators noticed that they accidentally put the wrong pirates on the ship at one point. Phil Vischer and Mike Nawrocki immediately go "Shh!" and declare that no one is supposed to know that.
  • "We're here to rescue you!" *tries and fails to open the door* "Do you have the keys?"
