* AwesomeDearBoy: You may think a Hollywood legend like Creator/RoddyMcDowall would resent being in cartoons, but as it turns out he loved playing Snowball and got on very well with Maurice and Rob.
* BitingTheHandHumor: The episode "You'll Never Eat Food Pellets in This Town Again", which features the title lab mice as the stars of a hit TV show [[ExecutiveMeddling being heavily meddled with by network executives, who think heavily altering the show's premise will increase ratings]]. The iTunes description for this episode even referred to its head of the network character Sandy Dreckman as Jamie Kellner, the then ''actual'' head of the WB Network. This was Peter Hastings' last script before he left Warner Bros. for Disney, and was essentially his "let me tell you how I really feel" rant.
* CompletelyDifferentTitle:
** The show is known in French as ''Minus et Cortex'', which uses the same "X & Y" structure and order as the original title, but with the French translation of the characters' names ("Minus" means either "idiot" or "weakling", while "Cortex" is a part of the brain).
** The same can be said about the Italian title: ''Mignolo e Prof'' (translated in English as ''Pinky and the Professor'').
* EditedForSyndication: When the show aired on Creator/{{Nickelodeon}} and its sister networks, they used an altered version of the theme song that had the Nick logo plastered onto random places throughout the theme song, almost egregiously so. Viewers who have seen this variant will often jokingly ask "[[WhatWereTheySellingAgain what network was this again?]]"
* FakeBrit: Creator/RobPaulsen fakes a Cockney accent when voicing Pinky.
* KidsMealToy: Wendy's had a set a set of six toys in 1997, one of which was a ''Toys/PollyPocket''-like toy of ACME Labs shaped like Brain's head.
* ScrewedByTheNetwork: In the first months of Creator/DisneyXD, it aired... at 3am in the morning.
* WhatCouldHaveBeen: [[WhatCouldHaveBeen/{{Animaniacs}} Shares a page with its parent series]].
* WriterRevolt: The show has two pretty well known examples:
** "Pinky and The Brain... and Larry!" is perhaps the most well known case. In a parody of the trope RememberTheNewGuy, a third character is introduced to the cast without any explanation. This episode was intended to protest the executives' demands that additional characters be added to the main cast, which is reflected quite well in the episode -- Larry has very little personality (save for saying his name over and over), does absolutely nothing to help out with the world domination plan, and is basically a total afterthought in every sense. Even Brain realizes in this alternate universe that "there shouldn't be a Larry."
** "You'll Never Eat Food Pellets in This Town Again" is basically ExecutiveMeddling: The Episode. In it, the duo quit their jobs after the studio executives demand more and more changes be made to the show until it's virtually unrecognizable. This was Peter Hastings' final episode he headed the story for and left the studio not long after as a direct result of the meddling.
* WritingByTheSeatOfYourPants: According to one of the head writers, Charles M. Howell IV, each of the 65 half hour episodes only had one week to prepare a script for them. Despite this, they ended up going four months over schedule.
