6* Kirk, perhaps remembering how badly things went when he stripped Decker of command several years ago, is ''very'' reluctant to take command of the ''Enterprise'', telling Spock he'll just observe, and Spock will stay in command. Spock calmly gives Kirk every reason why Kirk should go ahead and take over, and finally says, basically, "What are you beating yourself up for? We're good."
7** If you look closely, you'll see that Spock is ''grinning'' at one point. One suspects he's thinking, "Oh, will you take command already, Jim? It's okay, I don't mind."
8** Speaking of Decker, when Kirk is equivocating about whether or not he should assume command, Spock says "I have no ego to bruise." Basically telling Kirk that, unlike Decker, Spock won't take the transfer of commander personally, and that he'll continue to perform as an exemplary First and Science Officer under Kirk's command. Nice to know that Willard Decker, his issues and his sacrifice, are remembered.
9* "You are my superior officer. You are also my friend. I have been and always shall be yours." It has a [[TearJerker heartbreaking]] callback later, but the initial moment warms the heart indeed. Perhaps even ''more'' heartwarming in the way Spock says it--a simple, matter-of-fact utterance, as though it's an essential, inevitable and natural part of who he is. He could have been reeling off "Spock, son of Sarek and Amanda, Science Officer and First Officer of the Starship ''Enterprise'', friend to Captain James T. Kirk..." And considering Spock's personality, for him to matter-of-factly accept any emotion whatsoever...! Yeah. Whatever the nature of their relationship was, those two men ''loved'' each other.
10** "I have always been, and always shall be, your friend. Live long... and prosper."
11* The reconciliation scene between Kirk and his son David: "I'm proud... very proud... to be your son."
12* ''The needs of the many outweigh the needs of the few.''

15** Especially considering their relationship on the show- finding a scene where the two weren't sniping at one another for one reason or another in their own way (Bones in his hot-blooded, emotional rhetoric, Spock in his cool, deadpan, logical manner) is hard to find. To know that Spock trusted Bones enough despite- or perhaps because of- this... it's heartwarming.
16** Actually, there is one very important scene from the original where the two weren't fighting. "Amok Time". Spock tells Kirk and [=McCoy=] about ''pon farr'' and all that it entails, and invites them to be his witnesses at the ceremony. [=McCoy=] at no point ribs, teases, belittles, or mocks Spock for any of this.
17* [=McCoy=] trying to stop Spock from entering the radiation filled chamber. Spock has Vulcan strength, and could have batted the Doctor aside with ease if he wished, and [=McCoy=] is ''fully'' aware of that fact. But he puts himself between Spock and danger in an effort to protect his friend, basically pulling a YouShallNotPass.
18* And Spock getting past [=McCoy=] is done in the most gentle way possible. Spock ''could'' have batted the Doctor away easily. But he just tricks him into turning his back, then applying a nerve pinch to gently incapacitate him. He even says [[ApologeticAttacker "I'm sorry, Doctor, I have no time to discuss this logically."]]
19* "I feel... young." The whole theme of new life and new beginnings, even after death and tragedy, is truly heartwarming.
20** One essayist notes, this is the moment where Kirk realizes that he has just taken the ''Kobayashi Maru'' test for real... and passed with flying colors.
21* Over the course of the TV series and films we've seen Spock and Bones argue about just about anything but in this film they are both in total agreement, albeit in different scenes, that Jim accepting promotion was a huge mistake on his part and they urge him to get back his command. It's nice to see them finally agree on something.
22* Bones' last line of the movie, especially [[HeartwarmingInHindsight now that Leonard Nimoy has passed away]].

25* A subtle moment is when Spock has Saavik pilot the ''Enterprise'' out of spacedock. Yes, he's trolling Kirk, yes, it's an easy maneuver, and yes, Sulu is at the helm so nothing can go wrong, but at the end of the day Saavik gets to be in command of a real starship rather than a simulator. That's the dream of any Academy cadet. In that moment, Spock is essentially being a proud parent, demonstrating the trust he has in his "child" and showing off her skill to Kirk and [=McCoy=], his best friends.
26* While he may be the villain of the film, it's still touching that Khan wasn't ''just'' using [=McGivers=], and genuinely did come to love her and consider her his wife.
27* Kirk and [=McCoy=] comforting Chekov on the space station when they find him. While it's somewhat undercut by the fact that Chekov's still under Khan's mind control, it's still touching to see how the original crew of the Enterprise care for each other.
28* The book has an extra scene between Spock’s death and the funeral, as Carol holds Kirk while he has a breakdown (as he did to her when she cried over her dead friends), and when he finally sleeps, puts a blanket over him.
29* Spock's character development generally: in addition to how he's become more comfortable expressing affection to his old friends, there's also the fact that in the TV series, whenever he has sole command he turns into the pickiest, most uptight being in the galaxy. Admittedly, that's inevitably a situation where Kirk and/or everyone under Spock's command is in a ''lot'' of trouble, but nonetheless it leaves a pretty shaky impression of how he does in those situations. But here, Starfleet has put him in charge of a whole ship of NewMeat and he seems very proud of them, super chill about it, generally thriving...
