* The whole premise of the story is this, given that the multiple routes and endings of Fate/stay night range from tragic to bittersweet. Let's face it: The Fifth Holy Grail War was awesome, but how many got any happiness out of it? So seeing the Masters and the Servants peaceful, happy, and loving each other is impossible to frown at. It's the sequel to a hypothetical route where everything turned out well.
* Shirou and Rin's "cat-pajamas" sex-scene...or more accurately, love-scene. For a refreshing change in the Nasuverse, it was a moment where both parties took joy in the act, and the absolutely adorable smile that Rin wore through the whole sequence will warm your heart as much as it will set it racing.
* That Caster and Souichirou are married after all the things they've been put through in the original game is heartwarming in itself.
** We also get a look at Souichirou's feelings on the matter. While he doesn't really understand his own feelings on the matter (being basically emotionless for his whole life), he actually does have feelings thanks to Caster. And judging by his actions, they aren't bad ones.
** Caster and Kuzuki's backstory is a mix of Heartwarming and devastating TearJerker, but possibly the warmest moment is the recount of the first time Kuzuki, raised as a HumanWeapon ever since he was a TykeBomb, meets Caster... and his heart, that had beat the same regular beat for ten years without variation, skips a beat.
** In the Hanafuda minigame Caster is shown making a lovely little scarf for Souichirou. And in their winning sequence he puts it on.
* Overlapping with SugarWiki/FunnyMoments, Shirou teaching Saber how to swim.
* Saber just having a normal day of playing soccer with kids. Leads to several funny moments, but just seeing poor Saber being NORMAL is heartwarming.
* The backstory of Shirou and Shinji's friendship is essentially this, more so when looking back at all the bad blood between them in Fate/stay night.
-->Shirou: He watched me as he made fun of me for staying behind to work, but in the end, he never left. Harshly, he said,
-->Shinji: "You must be an idiot... You know you're just being used, right?"
-->Shirou: He kept bothering me like that the entire time. And finally, in the early hours of the morning...
-->Shinji: "Hmmm. You may be an idiot, but you're a good worker, aren't you?"
-->Shirou: And he gave me a friendly smile, just as proud as if he'd made it himself.
* Saber tells the Emiya household about her brother, Sir Kay. While he's described as a bit of a JerkWithAHeartOfGold, it's clear that the two loved and trusted each other very much.
* Right at the very end, when Angra Mainyu reveals to Bazett, in despair at the thought that she'll cease to exist if he ends the GroundhogDayLoop, that he actually saved her life when Kotomine tried to murder her six months ago and she never was DeadAllAlong. Combined with TearJerker because while she gets to pass through the door back to life, he has to pass through the door returning him to oblivion. But that's OK because this was all for Bazett's benefit in the first place.
** He privately muses that his one regret is that they never got to stand back to back against their opponents. Utterly unaware of this regret, Bazett nevertheless insists that they if they are going to part from each other, they have to start running from that position, proving, in their final moments together, how much of a connection they have.
* Ilya and Shirou walking in the Einzbern castle courtyard while it's snowing, with Ilya bouncing around and talking with Shirou about the nearby walnut buds, mirroring the scene between Ilya and Kiritsugu from Literature/FateZero. They wind up talking about the original scene right after.
* Ilya inviting Shirou to sleep with her in her bedroom because of where he's forced to sleep is so sweet it will send your heart a-flutter.
* Overlaps with Tearjerker...but Archer, when defeated by Saber...reveals that, no matter what he went through...he never forgot her. He never stopped loving her.
* In Illya’s Castle minigame, a servant may have a reaction when paired to a certain master. Archer is annoyed at Shirou and proud when with Rin. He also laughs at them when they fail at the quiz. This, however, doesn’t happen when with Sakura. He doesn’t know how to respond when paired, is happy when she is correct, and dismayed when she is wrong. He may hate his past self, but not those he loved in the past.
* Caren admits in the final church visit that she may not remember her mother, but she's happy to have her surname of Ortensia, one of the rare times she reveals affection for parents unknown to her.
