* In Eva fanfiction, the PeggySue fic is extremely common, the most well-known being the doujin Manga/ReTake. There are also fics out there that set up a For Want of a Nail situation, and then reveal that either the changes were actually caused by a PeggySue or some type of EternalRecurrence situation. There are also Crossover fanfics with a PeggySue. It's reached the point where some fans think that Anime/RebuildOfEvangelion is one of these !
* Post-Third Impact fic. This can range from Shinji and Asuka by themselves in a wasteland, to everyone coming BackFromTheDead and the world returned to (mostly) normal. Most of the time, Rei has vanished and Toji gets his leg back (both of which might be supported by canon).
* Asuka and Shinji have a child or children together. Even in cases where they're married or in a long term relationship, a surprising number of these children are conceived accidentally. There's also a heavy bias toward the two of them having daughters.
* There are many stories which involve Asuka traveling back to Germany, either as the focus of the work or as a side plot in a larger story. There's very wide variability in who (if anyone) goes with her, how long she stays there, how voluntary it is on her part and how well she gets along with her father and stepmother. Her family is almost universally portrayed as at least comfortably well-off, and frequently is said to be extremely wealthy.
* invoked There is a mini-genre of Evangelion Fix Fics that work by making the setting all kinds of awesome. This was started by FanFic/ShinjiAndWarhammer40K and continued by FanFic/NobodyDies and FanFic/MobileFighterEvangelion. The controversial FanFic/NeonExodusEvangelion might be considered an UrExample. Some people thought Rebuild was an official version... [[spoiler:until 3.0 came into the picture.]]
* There have been several stories involving Shinji being raised by someone other than his uncle/teacher and exploring the WhatIf aspect of how Shinji's personality changes. Sometimes Shinji gets raised on a product, like the aforementioned Shinji And Warhammer 40K.
* Reincarnation fics, especially Kaworu/Shinji ReincarnationRomance. Explaining how the different canon continuities are related to each other, this gets rid of the pesky "Kaworu is an Angel" problem. They are especially popular since the third movie of Anime/RebuildOfEvangelion. The Epileptic Trees seeds for this particular idea (when it focuses on Kaworu) were planted on the VideoGame/SuperRobotWars series, where Kaworu has implied on some of his appearances that his abilities as an Angel include the ability to live on multiple timelines/universes.
* Fusion Fics where the crossover element provide a well-needed Level In Badass to one or more of the cast members, providing him/her with the tools to make some real change on the situation (sometimes it's probably something as simple as the "Crossover Element" giving them a DareToBeBadass speech-still, the "nail" in the "For-Want-of-a-Nail" that the fic covers came from elsewhere). While this is covered in some of the examples above, this has also been the drive behind some stuff like a minor niche of Evangelion SuperFic stories (example: the Fanfic/SuperwomenOfEva series, Fanfic/LastChildOfKrypton, Fanfic/ShinjiIkiryo, Fanfic/ThousandShinji, Fanfic/ChildrenOfAnElderGod), and one of the "Crossover Element gives pep-talk to Eva character" examples would be that of Fanfic/SeriesThirtyAndThreeQuarters (or "Shinji And The Doctor").
* More Evangelions existing; sometimes just as a platform to have an SailorEarth style OriginalCharacter as a pilot (or making one of the canon characters a pilot, like Otaku Kensuke for instance), sometimes to explore the political and personal ramifications of having to go to war against another country with an Evangelion (this became somewhat-canon on the Anime/RebuildOfEvangelion films).
* A trope originating from Advice and Trust is having Asuka's relationship with Rei vastly improve after seeing her living conditions and reacting to them by immediately becoming furious at Rei's living standards and either forcefully moving Rei to Misato's or cleaning Rei's place up herself and pushing Rei to stand up for herself and live more.
* Writers that choose to follow TheStationsOfTheCanon from the very beginning almost always choose the original series' timeline and add whatever little details from Rebuild or other alternate versions of Evangelion they like (like Mari). Rebuild fanfics, statistically speaking, have almost focused specifically in the post-3.0 world and added events happening during the TimeSkip.
