** In Part 4, after getting [[spoiler: pierced by the arrow a second time]] Kira's hairstyle change comes out of left field, with no explanation given or anyone remarking on it. The anime adds to the confusion by showing [[spoiler: Kira brushing his hair, and this somehow causing it to change colour into silver with black streaks.]]

** While Dio, Kira, Pucci, and Valentine have all been viewed favorably and Diavolo is generally disliked, Kars is the most divisive main villain among the fandom. To some he's one of the most interesting villains in the entire franchise since he was one of the more sinister and intelligent villains, wasn't a villain ForTheEvulz but rather had understandable motivations, and [[spoiler: ultimately lived up to outclassing Dio and became the strongest villain in the entire franchise with a climatic battle to follow.]] Others however see him as a boring villain who was way too mysterious and didn't have enough presence in the narrative, got overshadowed by his subordinates Wamuu and Esidisi in terms of fights and overall character, and came off as plain unlikable after [[spoiler: dishonoring Wamuu and Esidisi by fatally wounding Lisa Lisa and refusing to fight her.]]

*** Speaking of ''[=JoJo=]'' on Toonami, there's also the argument on what part of the anime they should have started airing at. Some argue that Toonami should've began at ''Stardust Crusaders'', due to it being the most well-known part in the U.S. and audiences getting to see what is arguably [[EvilIsCool DIO at his coolest]] earlier. Others defend Toonami's decision to begin at ''Phantom Blood'', as viewing it would give context to DIO's character and allow audiences to appreciate his portrayal in ''Stardust Crusaders'' more, as well as the fact that Toonami would have been skipping over the highly enjoyable ''Battle Tendency''.

** Many people felt bad when [[spoiler:Shigechi got brutally murdered by Kira]] in Part 4. It helps that [[spoiler: his last moments had him wanting to protect his parents and that he gave the clue that starts the hunt for Kira.]] This is even lampshaded by Josuke, who notes that [[spoiler: even though Shigechi was annoying and greedy, his death still affects him and Okuyasu]].
** Even for a relatively unliked ([[TheScrappy for the wrong reasons]]) main villain, some readers felt that Diavolo's fate [[spoiler:of being subjected to an infinite death loop]] is too excessive. Considering his track record, that's something.

* FanficFuel: Due to the series' naming conventions, many fans are able to come up with their own Stands based on tarot cards or popular music. It helps that it's possible to be born with one's Stand rather than being shot with the Bow and Arrow, making these Stands a real possibility.

** Keicho's final moments, where he says Okuyasu was always holding him back. Was he just being a bastard, or was he trying to save Okuyasu from Chili Pepper? Okuyasu seems to believe the former, but Keicho's general view on his relatives is... complicated.
* AmericansHateTingle:
** Although Part 3 is by far the most popular part in Japan, Western fans tend to hold it in lesser regard, [[ExecutiveMeddling due to being the only part]] [[HypeBacklash marketed everywhere else]]. It is frequently considered to not have aged as well as many of the other parts, despite (or perhaps because of) it having [[SeinfeldIsUnfunny coined many of the tropes]] commonly seen in {{Shonen}} series today. Similarly, although Jotaro is the most iconic figure in the series in Japan, other fans perceive him as [[TheStoic bland]], [[NinetiesAntiHero uninteresting]], or even downright [[JerkAss unlikeable]] in comparison to most of the other protagonists.
** In addition, although Part 5 is also wildly popular in Japan, getting its own video game adaptation and being the most popular among the {{Doujinshi}} community. However, thanks to poor translation, many non-Japanese fans actually regard it as one of the worst ones and see it as plagued by a large number of problems, such as excessive MonsterOfTheWeek fighting, a [[SupportingProtagonist bland and uninteresting protagonist]], careless [[DroppedABridgeOnHim dropping of bridges]] and established abilities, and an ending that reeks of DeusExMachina, even by [=JoJo=] standards. This has somewhat died down with the appearance of a better translation.

* ArcFatigue:
** While all of the Stand arcs until Steel Ball Run get accused of this to some degree, Part 3 is considered the one that suffers the most due to having a extremely formulaic OnceAnEpisode MonsterOfTheWeek format against Stand users with little story relevance, not helped by the already-flimsy ExcusePlot. It becomes worse if you're not a huge fan of [[SpotlightStealingSquad Polnareff]] who takes up more screentime than Jotaro himself. It's alleviated briefly once the team reaches Egypt ...only to resume the cycle once again. It doesn't help that Part 3 is longer than Parts 1 and 2 ''combined''.
** A common complaint with Part 4 is that some of the story arcs prior to [[BreakoutCharacter Rohan's appearance]] go on for far too long and that it doesn't GrowTheBeard until Kira appears. To top it off, Part 4 is the longest [=JoJo=] part that was published weekly.
** Due to being extended quite a bit, the Egypt arc in the anime drags quite a bit, with a lot of random scenes with Iggy and other characters that don't really contribute much to anything.

*** Averted for most of the other actors, with Creator/PatrickSeitz as Dio, Creator/KeithSilverstein as Speedwagon, and the ''Stardust Crusaders'' "test dub" cast garnering nearly universal praise (with Creator/MatthewMercer's Jotaro being called "perfect" by some). Though some still called foul when it turned out that Creator/PatrickSeitz did not do the iconic "Wrrryyyy!" at least when Dio first became a vampire.
