There's a montage showing Cap fighting HYDRA troops in various European locations. Also, in The Avengers he merely states that he's been in Germany before, but not Berlin specifically, so there's no retcon here.

Schmidt's ultimate plan is to use his new weapons to wipe out half the planet, bombing nearly every major city including his own capital, just so he can rule over what's left.
