* CrackPairing: Quicksilver & Storm, Gambit & Lila Cheney, Boliver Trask & Moira [=MacTaggart=], Exodus & Dazzler...they really go all over the place with this. However, the more official ships are acknowledged, even if they go a bit differently in this universe. For example, Jean ends up with Wolverine, since Cyclops was never an X-Man and they never met until after the cross-over begins; however [[spoiler: when Scott, who was an agent of Mr. Sinister, makes a HeelFaceTurn in part because of meeting Jean after she was captured by Sinister, the two end up back together.]]

** [[EvilutionaryBiologist Dark Beast]], the EvilCounterpart of the kind-hearted Hank (Beast) [=McCoy=], is a MadScientist. Initially the BastardUnderstudy of Mr. Sinister, Dark Beast earned a reputation as a {{sadist}}ic monster in Apocalypse's concentration camps for his cruel experiments which tortured and killed many, giving him the nickname of "Beast," which [[CardCarryingVillain he liked enough to mutate himself to better fit the moniker]]. When Dark Beast was brought to the X-Men's world he set about killing everyone the good Beast cared for that he could and continued his monstrous experiments on innocents. With his most heinous actions being to create a machine that fed off Hank's lifeforce while keeping him in unspeakable agony, in addition to [[WouldHurtAChild his experiments on children]], Dark Beast eventually attempted to foster a war between the X-Men and ComicBook/{{SHIELD}}. When exposed and dying from experimenting on himself, Dark Beast attempted to [[TakingYouWithMe initiate a bomb to take the X-Men with him]] simply out of spite.

* CompleteMonster: Apocalypse himself is one of these in this story, having destroyed most of Asia and Russia and committed mass genocide in North America. Though Holocaust (as the name would suggest) is hinted at being even worse.
** Apocalypse is a CompleteMonster in normal continuity; the point of the cross-over is what Apocalypse would be able to do unchecked by Xavier's X-Men (it's strongly implied that Magneto's X-Men were never as effective under his leadership and this in turn paved the way for Apocalypse's rise). However, Dark Beast is a good example of a character who is a hero in normal continuity who is an absolute CompleteMonster in [=AoA=]. It's shown that even other villains are creeped out by the sheer joy the Dark Beast takes in conducting experiments on live subjects, including both humans and mutants.
*** Point of order: The only reason Apocalypse rules in this reality is because the psychic backlash from Xavier's death awakened him 20 years early. He "realized" Mutants were coming along faster than expected (he didn't know the mutant battle was conducted by people from the future), so he made his move long before the world was ready for him.

* SugarWiki/MomentOfAwesome: X-Man [[spoiler:beats seven kinds of hell out of Apocalypse. When he's yanked into the "regular" timeline, Magneto finishes the job. By ripping Apocalypse in half.]]
* NightmareFuel: A ''lot'' of the imagery is truly horrific.
** The original comics contained a map of what Earth in the Age of Apocalypse looked like. Large swaths of the planet were irradiated waste lands.
** The entire ''Generation Next'' series sits at the top of the whole cross-over in this regard. From Colossus' sadistic teaching methods, to graphic depictions of an extermination camp where {{Muggles}} are worked to death, to a number of [[{{Squick}} gruesome deaths befallen by both heroes and villains alike]], this was extremely disturbing stuff for Marvel Comics of that era.
** Made especially jarring since the regular ''GenerationX'' was one of the more lighthearted X-Men titles.
** The sea full of rotting corpses where culled humans had been dumped.
** One comics opening scene is Bishop literally climbing hills of corpses...
