* {{Anvilicious}}: The story beats the idea "there's nothing wrong with Poképhilia" constantly, and introduces numerous {{Straw Character}}s that oppose it that serve as sounding boards to argue such against. Other stories such as ''A New Ranger'' have toned it down a bit by emphasising that there ''were'' genuinely abusive relationships on Earth in addition to those who were unfairly persecuted.

* TheyWastedAPerfectlyGoodPlot: Cofagrigus. Given much of the fic focuses on the opinions of former humans who had been turned into pokemon following the migration, it would have been interesting to hear the opinion of a human who had been transformed ''before'' the migration. Instead, we get a trite MonsterOfTheWeek. Later, when Shauntal debuts, the opportunity presents itself again, and is ''again'' missed.

The argument for the Harmony goddess being a designated hero is up in the air as one could make the argument that she is deity that lets her creation make their own mistakes and not interfere to much

** The absolute worst example would be Goddess Harmony from the first bonus chapter. Her calling out of Arceus [[BrokenAesop falls horribly flat]] because 1. she's a total bitch who goes out of her way to be rude to him and 2. when you consider all the horrible things that Equestria has gone through, she ''really'' doesn't have a leg to stand on.

** Mewtwo has shades of this as well, due to an apparent lack of ethics when it comes to his psychic powers. It first comes up when he somehow intimidates a member of Celestia's council into shutting up - admittedly, said stallion was being a bigoted snob regarding Pokémon sapience - but he follows it up with [[spoiler: his brutal MindRape of Luke, which left the latter a completely broken mon, with no stated excuse at the time beyond his curiosity about Luke's unusually powerful mind for a Gallade. And while he ''claims'' to regret doing this, a subsequent appearance (written by a different author to the above scene, it should be noted) showed him misrepresenting his actions as believing he was investigating a possible threat to the palace, directly contradicting his own POV from ''A New Way'' Chapter 53 - as a result, [[KarmaHoudini he now appears to have lied his way out of trouble]], including the initial house arrest pending possible criminal charges that Arceus had previously agreed to, while even keeping his ambassadorial position at Canterlot Castle. In addition, his description of an offscreen confrontation with Luke's teammate Kasai, which left the Arcanine believing he had fleas for ten minutes, suggests that he has learned ''absolutely nothing'' about psychic ethics, from his or anyone else's recent experiences.]] However, it bears repeating that Zeus and Ed, the writers responsible for Mewtwo's initial crime, ''may'' still treat it as such if and when they pick up the thread again.

* SeasonalRot: The fic slowly but surely began to lose its way as it progressed. [[TooManyCooksSpoilTheBroth The addition of more and more sub-fics resulted in constant filler to introduce the other author's characters, who at times seemed hellbent to out-Mary Sue each other, and whenever one author stalled, the verse ground to a halt]]. The long gaps between chapters also resulted in many continuity errors, with the prologues being contradicted several times. The fics getting preachier in general didn't help. As of writing, two ''Pokemon'' generations have passed and the "Friendship is Magic" cartoon has ended, making any attempt at a return both unlikely and an uphill battle.

** There are also many who are calling out Zeus of being passively misanthropic as well, with his counterarguments to defend humanity being weak, while still painting them in a negative light. ** There are also many who are calling out Zeus of being passively misanthropic as well, with his counterarguments to defend humanity being weak, while still painting them in a negative light. Not at all helped by readers who have gone on to see Poképhilia as a weak PlotDevice that doubles as a RomanticPlotTumor, to distract the characters (and the reader) from the more pressing issues matter of how the majority of the human!Pokmeon might really be coping with their situation, predicament, and how Arcues has essentially doomed the human race to committed genocide.

* BrokenBase: Zeusdemigod131's readers have been divided ever since the conclusion of Book 1, with many drawing some very uncomfortable comparisons to TheConversionBureau; only in reverse. There have even been some debates regarding Arcues' behavior, citing him as not only inconsiderate, arrogant and impulsive to a fault, but misanthropic to such a degree that he can't even bring himself to trust someone unless it's a Pokemon. There are others however, that see him as a WellIntentionedExtremist who simply had no choice in the matter (with some still arguing otherwise).

* HateSink: Hard Proof/Paranoia, is quickly shaping out to be a very unlikeable character, possibly even more than Blueblood. His attitude and views in the latest chapter (chapter 22) may soon make him this.
* MarySue: Fox/Alice has recieved criticisms of being this, owing to her arguably unrealistic ease in adapting her methods to Equestrian security systems. [[spoiler:Somewhat mitigated after she gets OutGambitted by Twilight during her attempt on the library, though.]]

Not YMMV

* ProtagonistCenteredMorality: This crossover has some examples, but Belle especially shows more than a few shades of this, especially after [[spoiler: she [[MindRape mind-raped]] Hastings with the intent to recondition him, and succeeded.]] It's not helped for some readers that, chapters earlier, [[spoiler: Luke was mind-raped accidentally by Mewtwo and Mewtwo got off scot-free because he's a Legendary, even though it was acknowledged in-story and out to be ''wrong'' that he did this.]] To post a quote from one reader:
-->''If it was a bad thing when [[spoiler: Mewtwo violated Luke's mind]], then it was bad when [[spoiler: Belle did the same thing to Hastings.'']]
** Abby does [[WhatTheHellHero call Belle out for this]], [[spoiler:choosing to turn her in to Celestia - as well as turning herself in for what she did to Blueblood - ensuring that neither of them will go unpunished (though whether mandatory rehabilitation therapy can be considered adequate punishment is debatable). But it's worth noting that this scene has so far ''only'' occurred in ''A New Ranger'', and not in the main story, whose first "book" is now complete, which implies that the two authors had very different priorities about this development.]]
*** Ultimately rectified [[spoiler:in a bonus chapter to ''A New Way'', in which Belle's therapist tells her that Hastings has attempted suicide numerous times since his capture, prompting a MyGodWhatHaveIDone reaction.]]
