The plot centers around Timmy suddenly becoming "The Chosen One" when an entity known simply as "The Darkness" descends upon Earth looking for him. In order to beat it back Timmy must find three mystical wands (one in each movie) which are the only objects powerful enough to combat it. However, he must contend against the Darkness's enforcers, The Eliminators, who are sent to find him. As the plot goes on, things turn out not so cut and dry as believed.

* SchmuckBait: An Eliminator disguised as Trixie attempts to pull this on Timmy when the real Trixie is kidnapped:

** The entire M.A.R.F. sub-plot has shades of ''ScoobyDoo'', outfit and MARF Machine-wise.

* BigNo: Parodied in "Wishology: The Exciting Middle Part", which ends with a big "Dagnabit!"

* TheStarsAreGoingOut: Mostly the first part's final scene, [[spoiler:when one Fairy Warrior is swallowed with all the others by the Darkness, causing this trope to happen.]]

** There are several. In fact, the first part of the trilogy contains a number of them ranging from Film/TheMatrix, LordOfTheRings and Franchise/HarryPotter. In fact, Timmy [[LampshadeHanging lampshades]] this in the second part when they're in a StarWars style cantina, by saying, "This seems weirdly familiar" and later on stating "Okay, now I ''know'' I've seen this somewhere before." Speaking of StarWars, at right at the beginning of the third part, we have Cosmo narrating his take on the famous "text scrawl".

* GenreSavvy: Timmy who is often portrayed as an IdiotHero and a DesignatedHero actually is fairly competent in this movie. In the first part [[spoiler: he is completely cut off from his fairies with no access to magic and he has to find the first wand on his own]] In the second part, he is cut off, [[spoiler:from his fairies and his family and friends, he swallows his pride and goes to several of his enemies for help.]] For example [[spoiler:Crocker may be insane but he, also, is probably the best one Timmy can turn to]]. He, also, [[spoiler: contacts Dark Laser because he knows that he has a spaceship]].

* ShooOutTheClowns: In ''The Final Ending'', which has a bit more serious plot than the first two parts, Timmy's parents, friends, and enemies, most of whom are comical characters, are sent by the head eliminator into the Darkness early in the film, when the stakes rise and remain there until the ending of the movie.

* SuspiciousAproposMusic: During Timmy's encounter with the Lead Eliminator in the alleyway before the first commercial, eerie music is playing. Turns out, [[LeftTheBackgroundMusicOn it's coming from a conveniently placed radio]] playing music from the station [[IncrediblyLamePun K-R-E-P]] which broadcasts '[[LampshadeHanging creepy music for those creepy alley cliffhangers]]'.

* PottyEmergency: Due to having middle-aged bladders, Mr. Crocker and Timmy's parents make continuous pit stops on their way to M.A.R.F, even end up going behind cacti at one point.

** In Part 1, Timmy is terrible when driving motorcycles.

* WhyAmITicking: In the climax of the third part Timmy [[spoiler: unbeknownst to the Destructinator, Timmy had taken his detonator, intended to be Earth's EarthShatteringKaboom, and uses it on him]]

* VileVillainSaccharineShow: The Destructinator from the episode "Wishology". An OmnicidalManiac dedicated to the destruction of other worlds and willing to kill a 10 year old boy. He is so atrocious he was the first and only character in the series to be KilledOffForReal.

* RunningGag: In Part 2, someone revealing they had a spaceship and then accidentally launching it before anyone can get onboard.
