Roger represents a Shinji who grew a spine. Presumably, Angel is Rei/Lilith. Dorothy is likely either Asuka or, more likely, Kaworu (not human, denying the attraction); in the latter case, Dastun is probably Asuka. NERV becomes the Union, while SEELE's memories are incoporated into Alex Rosewater. Yui Ikari's soul isn't present, but a few fragments of her memory are bound in the brain of Gordon Rosewater. The events of Act 26 are metaphorical.

Basically, the Sudden Impact pistons in Big O's arms don't seem like something the military would put a smaller version of on a tank or something for use in combat. Instead, they seem more like what you'd use to smash holes in large structures, like bunkers and walls. As such, maybe Big O was a heavy combat engineering platform, possibly designed from the ground up to support a hypothetical "Big Solo", or to smash anti-aircraft artillery emplacements keeping Big Duo units out of the area.

Her grandfather is the one who turns the stories she comes up with during her play sessions into cartoons and films. He also grows tomatoes. When a live film adaptation was made, she was chosen to portray the character she based on herself.

Scientology's secret backstory involves the spirits of billions of aliens being brainwashed by being exposed to movies in giant 3D cinemas. ([[NotMakingThisUpDisclaimer Really.]]) Sounds familiar, doesn't it?

And what's more, the stories she makes up while playing are creative and crazy enough to gain a following, like in ''AxeCop''. Enough of a following that there are toys. Including mass-produced Roger action figures. She wants to be a cool secret agent.

The comparisons to R.D. and so forth could be explained away relatively easy. Not all robots are made the same. Let's split them into Robots and Artificial Humans to make it easier to think of. The A.H. would be things created by the original humans. Robots like R.D. are simpler and more primitive, body wise, autonomous machines created by the amnesiac A.H.

It's made clear that the Bigs accept one master and serve that master; the Big Duo is loyal to Schwarzwald even after his death. With a Big just lying around that had accepted Dorothy as its master, it seems inevitable that she'd have fallen into the cockpit, at least once or twice.
