The best explanation is a retcon, but out of fondness for both the 2000's series and ''Puppy Days'' (I saw both growing up) I'll try to reconcile the two. The scene where EE's stuffed animal falls on Clifford and where Clifford attempts to crawl into his dog bowl are both pretty close to two scenes from Puppy Day's intro-the latter an almost exact recreation. The stuffed animal is different, and the bowl scene in PD's intro ends with Clifford trying again and succeeding. And of course, the lack of Daffodil. The most likely and saddest explanation is that Daffodil died between the two series. EE is, in the episode, doing a report on her ''favorite'' memory, and thinking about her beloved dead rabbit probably doesn't really fit with that whole theme. Anyway, The scenes that match are probably the most accurate memories. Everything is more or less EE's best recollection of events. Everything else is just a collage of memories.
