The regular Bloons are in fact merely soldiers, scouts and drones, lacking any intelligence but containing some method of communicating with the [=MOABs=], who control them.
[=MOABs=], on their own, act as flying, sentient and sapient ships which float through the skies, constantly growing Bloons which float through the surrounding area and perform a variety of tasks.

Red, Blue, Green, Yellow and Pink Bloons are the [=MOABs=] scouts, hence why they are always fought early on, because the [=MOABs=] are yet to determine your actual location and bring their soldiers to bear against your forces. They keep on fighting even after actual soldiers get there because the scouts still are fast and numerous enough to make good canon fodder and the [=MOABs=] are trying to deplete your ammo supplies/use them to DrawAggro from the actual soldiers/they just have a surplus.
The Black, White, Lead, Zebra, Purple, Rainbow and Ceramic Bloons are all different varieties of soldiers produced by the [=MOABs=] to deal with rivals and assault the Monkeys. The Bloons are in fact capable of some sort of attack which they perform when they get to the end of the track, i just haven’t figured out what it is. (yet)
The Camo and Regrow Bloons are modifications the [=MOABs=] make to their soldiers and scouts to better allow them to penetrate your defences once you’ve become enough of a threat that they are forced to do so, that or they are special forces of some sort.

Every [=MOAB=] contains 6 special Ceramic Bloons which act as drones, they each contain the [=MOABs=] [=DNA=] in addition to their normal properties and when a [=MOAB=] dies all remaining Ceramic Drones detach and rush the killers. The reason I say 6 Ceramic Drones is that 1 Drone is detached as soon as the [=MOAB=] is fully grown and they all make sure to detach a Bloon before entering the fight.
Outside of this, every Ceramic Drone flies or floats absent-mindedly around the environment until it encounters another [=MOAB=], once it does so the Ceramic Drone is brought inside the hanger of the [=MOAB=] and spends the next few months maturing in there (we will refer to the parent of the Drone as the “father” and the [=MOAB=] upgrading the Drone as the “mother” and also say that the “mother” is “pregnant”) before the mother drops it somewhere safe and it burrows into the ground using its new parts.

Meanwhile, the reason of the war between the Monkeys and the Bloons? Divine conflict.
The Monkeys worship The Sun God, while the Bloons worship a different pantheon of evil gods who desire the world for and only for their children, while The Sun God desires to create a world where this conflict is no longer necessary. The Sun God fought them for a time, but the Bloon Gods have already conquered much of the world and as the conflict wore on, while all have sent avatars to aid their sides, only Blastopopulous and The Sun God have actually taken to the battlefield in person.
Although their genders are subject to much debate, among these dark gods are:
* Bloonarius: The god of swamps, loyalty and the lesser Bloons that the [=MOABs=] make, master of the water and said to have been the creator of the first Bloons. Bloonarius used to get along with The Sun God, but they had a falling out a long time ago. Among the pantheon, Bloonarius has always been their leader.
* Vortex: God of the air, storms and uncertainty, where Bloonarius made the first Bloons, Vortex taught them to fly. A scout and messenger, Vortex is brash at most times but suffers from a form of Bipolar Disorder which can cloud their judgement.
* Blastopopulous: God of wrath, flames and passion, Blastopopulous was among the first of the Bloon Gods to head directly into battle and as of yet the only such god to use their true form in the war. Blastopopulous brought their might to bear against Monkey City, leading to a battle that lasted around a year. However, by the end the city and every single inhabitant who didn’t evacuate in time was dead, although Blastopopulous had also fallen when the cities heroic mayor desperately strapped all their remaining explosives into a fly fortress and flew it into Blastopopulous’s exposed core, killing them both.
* Lych: God of death and ruler of the underworld, the Bloons claim that it was Lych who first invented necromancy, only for the Monkeys to steal it through trickery. Lych, oddly enough, is rumoured to have been the lover of The Sun God and hide a soft spot for him even to this day.
* Dreadbloon: God of soldiers, endurance and adaptability, when predators (yes, these things have predators!) threatened the first Bloons, Dreadbloon took pity on them and hardened their drones armour, misunderstanding their complaints. When The Sun God explained what they actually *wanted*, Dreadbloon is said to have laughed (or the Bloon equivalent thereof) heartily and helped make the first soldiers.
* Phayze: just what Phayze is is entirely uncertain, their true motivations, goal and origin is a mystery. However, ever since Phayze arrival, they’ve been slowly manipulating gods and mortals alike to create and escalate the war. As of now, none of the other Bloon Gods suspect Phayze’s fins, but none of them exactly trust Phayze either. Their motivation could be the death of the other gods so as to claim the throne, softening both sides up for an interdimensional invasion or linked somehow to the [=DDTs=], I’ll need more time to figure this one out.

Of course, we still don’t know what these predators are, much about the Bloons or have any basis for this theory, so it’s relegated to this role.
