** The waterslide segment at the end of Sonic's part of Cannon's Core recalls the waterslide from Lost World in ''VideoGame/SonicAdventure''. The Mystic Melody shrines and the platforms they sometimes create are also reminiscent of Lost World architecture. This is even referenced by Knuckles, who mentions these shrines look oddly familiar if you look at one of them before obtaining Mystic Melody.

** Shadow's line "Is that what Chaos Control is?" after his fight with The Biolizard has caused many fans to scratch their heads - why would Shadow not know what Chaos Control is? Turns out it was a mistranslation, and in the original Japanese, he just said "Was that Chaos Control?", i.e. "Did it just use Chaos Control?"

** Sonic learning how to do Chaos Control by watching Shadow do it is reminiscent of Tails learning how to do the Spin Dash by watching Sonic do it.

** Sonic: Lands on the ground from a helicopter using only a ''sheet of metal''.
** Knuckles: Defeats Rouge, and faces his fear of ghosts by ''beating the crap out'' of one of them.
** Shadow: Fights on equal terms with Sonic, and sacrifices himself in the end.
** Doctor Eggman: Takes out an entire army with no problem, gets the world to bow down at his feet, and shoots Sonic into space.
** Tails: Defeats ''Eggman'' in a brain-power battle, despite being far younger.

** A similar incident occurs in the cutscene just before Rouge's Egg Quarters level, where she says she needs to find "that key". She should have said "those keys", plural, since she needs to find three keys to complete the stage (and the door in front of her even has three locks). Another case of Japanese words being both singular and plural causing a mistranslation.

Instead they interrupted their own StoryArc for one issue, and used that issue to line up their own canon with that of the game, ending the issue where ''Sonic Adventure 2'' starts. The next issue began some time after the game ends, implying that everything in ''Sonic Adventure 2'' happened. Eventually Sonic Universe #2 showed what happened, with the story largely unchanged.
