A notable fact about the game is that several of the series have treated their inclusion in ''Duel Links'' as a chance to tie up lingering plot threads from the original series as an official continuation. While some worlds (Most notably ''Duel Monsters,'' ''Zexal'' and ''Sevens'') are all largely retellings of their series, others like ''Arc-V'' and ''Vrains'' are canonical continuations.

* SignatureMon: The game classifies Signature Monsters by giving them summoning animations if they're summoned by the corresponding duelist. Some other iconic monsters also get summoning animations, such as the Three Egyptian Gods or the Sacred Beasts or Black Luster Soldier. Raid events tend to give Signature Monsters (which means any monster with a summon animation) a huge damage bonus, as long as they're played by their respective duelists. The vast majority of Legendary Duelists have access to skills that allow them to summon their Signature Monsters or their evolutions with ease. It's possible for multiple duelists to share the same Signature Monsters, but not every character has a Signature Monster[[note]]While they count as Signature Cards, they don't get the Signature Monster treatment due to their lack of summoning animation[[/note]]. Those are Ishizu, Tristan, Blair, Carly, Scud and Bakura (DSOD). However, in Blair's and Carly's cases, Maiden in Love and Fortune Fairy Hikari count as their Signature Monsters, respectively, when it comes to unlocking a monster-themed playmat and card sleeves, and while Solomon Muto's assigned Signature Monster is Blue-Eyes White Dragon, his associated sleeves and playmat depict The Legendary Exodia Incarnate.

* InconsistentDub: The English version has some examples, both relating to the use of the {{Dub Name Change}}s in ''Anime/YuGiOh5Ds''.
** Events based on the latter half of ''[=5D's=]'' have varied on what they refer to Illiaster's grand design as; the Primo unlock event initially had the characters call it the Ark Cradle as it was in the original Japanese version, while subsequent events like the WRGP and Aporia event instead call it the Divine Temple, which was an English DubNameChange. The Paradox unlock event goes back to calling it the Ark Cradle, which the Z-one event continues... but then the Duelist Road event that unlocked Sherry went ''back'' to calling it the Divine Temple.
** Shooting Star Dragon's attack is usually named Falling Star Slam when Yusei's in-game voice lines announce it as it is in the English dub. However, sometimes events that retell the story from the anime will have Yusei call out its original Japanese attack name, Stardust Mirage.

*** VRAINS world deals with the potential resurrection of the Ignis and the impact it could have, as well as the nature of Duel Links itself as a system. There's also several clarifications made as to why certain characters now act the way they do while maintaining certain appearances. The Gore is back to his old look and dueling style but now with a more benign version of his Season 2 personality, which was only vaguely seen in Season 3. Blue Angel specifically chose her old avatar because it's more recognizable. Ghost Gal constantly acting as Akira's ace in the hole isn't just because she's good at it - the two of them have been friends since before he became employed at SOL Technologies.

There's also several clarifications made as to why certain characters now act the way they do while maintaining certain appearances. * NecessaryDrawback: Due to the theoretical power of some cards and archetypes relative to the power level of ''Duel Links'', they are explicitly gimped by their own Skill to prevent them from being easily usable or splashable.
** Some notably powerful boss monsters that are strong enough to see play in Master Duels are restricted by Skills that either need the game to last sufficiently long or jump through hoops to play significantly worse cards. For example, Sherry [=LeBlanc=]'s Skill ''Noble White Lily'' allows you to put "Baronne de Fleur" in your Extra Deck, but to do so you must first control "Chevalier de Fleur" and your opponent must control a monster, meaning it is only accessible on Turn 2 at earliest and forces you to play Sherry's mediocre "Fleur" cards.
** "Sky Striker" is notable for the ''half the archetype'' being locked to a Skill. The only purpose of ''Sky Striker Mobilize - Contact'' is to put Sky Striker cards in your Deck and then slap a summoning restriction on you, heavily gimping the archetype from the outset.

** Due to the game using the Speed Duel format, where there is no Main Phase 2 and only three card columns instead of five, a lot of card effects are rendered useless or redundant. For instance, Parthian Shot is a Trap that triggers at the end of the Battle Phase and instantly makes it the End Phase; in the normal game this would force a player to skip Main Phase 2, but in Speed Duels it's totally redundant. In a few cases card effects were altered, such as Crystal Beast Emerald Tortoise; its effect let you change the battle position of a monster that attacked this turn, but mechanically that effect could only be used under normal circumstances in Main Phase 2, so it was simply removed from the card. Other cards that state they could only be used in Main Phase 2, like Emergency Assistance, had that restriction dropped. In a more harmless example, Straight Flush shows five cards on it because it can only be used when your opponent's five Spell and Trap Zones all have cards in them, but there's only three such Zones in Speed Duels.

** Sherry's monsters first made it into the game as their anime versions, but when she was unlocked as a playable character, the buffed OCG versions were also released in the game. While the originals still exist and can be played, there's no practical reason to do so if you can get the updated versions as they're ruled as being the same card for deckbuilding purposes.

The Paradox unlock event goes back to calling it the Ark Cradle, which the Z-one event continues.

*** "Fortress Bound to Shadow" was released in March 28th, 2024, which is an Archive Skill designed for the Qli archetype. While the Skill itself isn't strong and mostly benefits the Qli archetype, the every nature of it being an Archive Skill allows every Legendary Duelist to have access to Pendulum Zones to the side on the fields, which is beneficial for decks with Pendulum cards. Archetypes like Crystal Beasts and Lunalights that aren't Pendulum-focused, yet have useful Pendulum cards greatly benefit of having the added Pendulum Zones without having to sacrifice two Spell/Trap Card Zones.
