* SequelDifficultySpike: In comparison to ''Partners in Time''. While PiT was short, linear, gave you strong special attacks constantly, and was generally easier than the first game, ''BIS'' is longer, has a wide overworld with complex dungeons, has much more varied specials that actually cost a lot to use, and has some pretty tough fights (especially with the Challenge Medal equipped).

** If you don't break down the cage that the Koopas are trapped in with Bowser, and talk to them as Mario and Luigi, they'll talk about how cool Bowser is, and how he'll defeat the bros, but then they realize that he didn't let them out of the cage they're stuck in, and remark that that's not cool.

* GuideDangIt: The requirement for getting a perfect 100-point score from the puzzle minigame, made even worse by the fact that few people know about this. No matter how well you do on an individual puzzle, you will only get up to 99 points. [[spoiler:The trick is that it's an event triggered by clearing ''all'' five puzzles in less than 2 minutes. Considering the usual scores are for individual puzzles, this isn't exactly intuitive.]]

to:

* GuideDangIt: GrievousHarmWithABody: The Scutlett boss that swallows Starlow occasionally spits her back out, as an attack towards the Mario Bros. Amusingly, instead of catching her and putting her aside to safety, they delve into the trope too as they ''[[SlapstickKnowsNoGender smash her right back at the boss]]'' as a counterattack. She's obviously peeved about it if the counter succeeds, before getting swallowed up again.

%%* * LittleMissSnarker: Starlow a.k.a. "Chippy" so very much. With Luigi's LovableCoward tendencies making her doubt he's a hero, and Bowser's DumbMuscle nature, she has a lot of material to snark with.

* BonusBoss: There are [[spoiler:three Shroobs]] locked up in Bowser Castle that give you a Bros move for winning. There's also the Challenge Node in Bowser's body (somewhere around his...liver?), although the fights there are only upgraded versions of old bosses. And are short, so short that there is a limit to how many moves you can finish them off in. This culminates in a BossRush incidentally featuring its own BonusBoss: [[spoiler:Bowser X]].

* UnderTheSea: The underwater portions of Blubble Lake. Also the Flood Works inside Bowser's body when he drinks too much water.

* {{Deuteragonist}}: In ''two layers'', no less. One layer is Bowser as one protagonist and Mario & Luigi as the other protagonist (since they are almost always together cooperatively). And, of course, Mario and Luigi are of equal mutual importance as a protagonist team.

* YouAreNotAlone: Bowser gets this at the end of the game from Chippy, who tells him that Mario & Luigi have his back. He doesn't hear them, and kicks butt himself regardless.

** There was a Mushroom item [[http://www.youtube.com/watch?v=MFjDTUcO0lQ that allowed the Bros to heal Bowser during a battle inside him]] (for the Sea Pipe Statue, which could damage Bowser from the inside). It was taken out, presumably because only that ''onw'' boss had that sort of attack.

Added DiffLines:

** During the tutorial battle against Midbus, Midbus will use a bouncing attack that Bowser will be unable to avoid thanks to lacking the shell defense at that point. It's mainly there to end the tutorial and knock Bowser out.
