* ArtisticLicenseGeography: The borders of the districts of Florence are incorrect, with San Giovanni facing the river but not the walls while in real life it's the opposite.
** In RealLife, both Florence and Venice have a district named "Santa Croce". In the game, the former [[AdaptationNameChange gets renamed to San Marco]], while the latter is inglobated into San Polo.
** The [[https://en.wikipedia.org/wiki/Florence_Baptistery Baptistery of St. John]] in Florence is nowhere to be seen, despite being one of the oldest and most famous buildings in the city. The graphic engine was too strained by the gargantuan model of the Cathedral for it to be included right in front.
** The actual Olivetan abbey south-east of San Gimignano, known as Monte Oliveto Minore ("the lesser"), gets replaced with the more famous Monte Oliveto Maggiore ("the greater"), some fifty miles away.

* {{DRM}}: At launch, the PC version required a constant internet connection to play the game. Any interruption in that connection either from the user or Ubisoft's servers would result in the player being kicked out of gameplay. Several months after launch, this was changed and the game only required an Internet check when first starting up. Thankfully, this has been removed, allowing one to play offline without a connection.

* GoingToHellForThis: In a meta example, many players said this when they realized that the FinalBoss was [[spoiler:Pope Alexander VI]], and that the FinalBattle is tantamount to [[CurbStompBattle a bare-knuckle fistfight with the man himself]] [[spoiler:inside the Vatican, in the middle of High Mass]]. However, it's historical fact that [[spoiler:Alexander]] was a horrible person, so hopefully {{God}} will give all us gamers a mulligan on this one.

** This is even lampshaded by Antonio, who claims that the real heroes are the thieves, mercenaries, and prostitutes: they work towards a common goal to ensure freedom for all.

There's also the fact that this was probably true about the real Leonardo.
