* Both the Phantom Troupe and the Chimera Ants in Manga/HunterXHunter have their fans who support them over the heroes. In the Yorknew City arc, the heroes fight the Phantom Troupe on behalf of the world's most powerful crime families and its hard to feel much sympathy for the mobsters they're stealing from. While they were responsible for slaughtering Kurapika's clan most of their onscreen victims tend to have coming. Meanwhile, the Chimera Ants slowly develop from remorseless predators to thoughtful beings capable of mercy and friendship. While they target civilians, the nations they target tend to be dictatorships so brutal that the citizens don't really notice the difference between Ant and human rule. Even the hunters tasked with exterminating them begin waiver in their commitment to the mission.

* When it comes to evil organizations to root for, look no further than Agastia from Manga/MissKuroitsuFromTheMonsterDevelopmentDepartment. While their ultimate goal is to take over the world through their monsters, the evil schemes is basically limited towards dealing with various hero groups. In reality, the monsters are actually nice beings when they are not fighting Blader, the DragonInChief is a ReasonableAuthorityFigure who has a good understanding of what makes a business successful, and the group has a morale code that makes them more noble than not only other evil organizations (i.e. Black Lore, which is run like a "black company"; Zet Arc, which utilizes hostile takeovers and UnwillingRoboticisation on monsters they claimed from the companies that it absorbs), but also some hero groups (i.e. the Magia group, which is more focused on money than heroics, uses ChildSoldier Magical Girls for infiltration missions, and attacks monsters even if they aren't doing anything evil).

* Manga/MyHeroAcademia: Tomura Shigaraki and his League Of Villains have their share of fans and then some, particularly after ADayInTheLimelight the Meta Liberation Army Arc was entirely dedicated to fleshing out their backstories to the point where some of them now come across as Anti-Villains. Combine that with a heaping dose of EvilIsCool and the way the League is shown to become TrueCompanions winning sympathy from many, and more than a few fans weren't so sure whose side they were on anymore.

*** Like the characters in the show, most fans wanted Cell to kill Mr. Satan and his pupils when they attempted to fight him and mocked Goku and his friends.
