Yes, if she had given Pinkie’s mouth back before they got the amulet off of Trixie, said EvilOverlord probably would have gotten mad and done something worse, so it’s perfectly understandable for Twilight not to do so before that point, but there’s no excuse for not doing it AFTER they got the amulet from Trixie.
