* The party fights their way through the headquarters, battling copied Rebellion members and Federation troops alike. As a final challenge, they are confronted with Depth Dragoon, a fellow Maverick Hunter loyal to Redips. He fights to test X, Zero, and Axl's "Class S" status, and they defeat him and move on.

* X and Spider meet back up with Massimo deeper into the camp. However, before they can talk to him about his identity, they suddenly hear Nana scream over their communicator, and rush to find her.

* X confronts Wild Jango on the helipad. Jango knocks him down, making X again drop Aile's ID; however, as he picks it up, he is suddenly struck down himself by the weakened Spider. X and Spider team up to defeat Wild Jango together, successfully destroying him. Spider explains that he is a former friend of Aile's, and that he couldn't help but aid the Resistance upon learning his friend gave his life for it.

They recall their briefing by Colonel Redips: infiltrate the occupied Giga City and put a stop to the activities of the Rebellion Army led by Epsilon. Another team was sent before them, but destroyed; if this new mission fails, the Federation will have no other option besides all-out war. energy reading had been found within the Lagrano Ruins, making it the new team's first target in the search for the Rebellion hideout.

Despite his power-up, the team is still able to defeat him, and he drops his Supra-Force Metal as a result. Botos then flees, allowing X to retrieve the Resistance's first piece of Supra-Force Metal.

* While Ferham lies defeated at the bottom, she is suddenly approached by Botos. He lies, telling her he has orders from Epsilon to take the missile's Supra-Force Metal, and steals her key before leaving her to die.

* Botos has already made it to the top of the warhead to steal the Supra-Force Metal for himself, laughing maniacally. However, he is ambushed by a mysterious individual.
